Evolutionary game dynamics on networks typically consider the competition among simple strategies such as cooperation and defection in the Prisoner's Dilemma and summarize the effect of population structure as network reciprocity. However, it remains largely unknown regarding the evolutionary dynamics involving multiple powerful strategies typically considered in repeated games, such as the zero-determinant (ZD) strategies that are able to enforce a linear payoff relationship between them and their co-players. Here, we consider the evolutionary dynamics of always cooperate (AllC), extortionate ZD (extortioners), and unbending players in lattice populations based on the commonly used death-birth updating. Out of the class of unbending strategies, we consider a particular candidate, PSO Gambler, a machine-learning-optimized memory-one strategy, which can foster reciprocal cooperation and fairness among extortionate players. We derive analytical results under weak selection and rare mutations, including pairwise fixation probabilities and long-term frequencies of strategies. In the absence of the third unbending type, extortioners can achieve a half-half split in equilibrium with unconditional cooperators for sufficiently large extortion factors. However, the presence of unbending players fundamentally changes the dynamics and tilts the system to favor unbending cooperation. Most surprisingly, extortioners cannot dominate at all regardless of how large their extortion factor is, and the long-term frequency of unbending players is maintained almost as a constant. Our analytical method is applicable to studying the evolutionary dynamics of multiple strategies in structured populations. Our work provides insights into the interplay between network reciprocity and direct reciprocity, revealing the role of unbending strategies in enforcing fairness and suppressing extortion.

Protein language models have shown remarkable success in learning biological information from protein sequences. However, most existing models are limited by either autoencoding or autoregressive pre-training objectives, which makes them struggle to handle protein understanding and generation tasks concurrently. We propose a unified protein language model, xTrimoPGLM, to address these two types of tasks simultaneously through an innovative pre-training framework. Our key technical contribution is an exploration of the compatibility and the potential for joint optimization of the two types of objectives, which has led to a strategy for training xTrimoPGLM at an unprecedented scale of 100 billion parameters and 1 trillion training tokens. Our extensive experiments reveal that 1) xTrimoPGLM significantly outperforms other advanced baselines in 18 protein understanding benchmarks across four categories. The model also facilitates an atomic-resolution view of protein structures, leading to an advanced 3D structural prediction model that surpasses existing language model-based tools. 2) xTrimoPGLM not only can generate de novo protein sequences following the principles of natural ones, but also can perform programmable generation after supervised fine-tuning (SFT) on curated sequences. These results highlight the substantial capability and versatility of xTrimoPGLM in understanding and generating protein sequences, contributing to the evolving landscape of foundation models in protein science.

Understanding the evolution of cooperation is pivotal in biology and social science. Public resources sharing is a common scenario in the real world. In our study, we explore the evolutionary dynamics of cooperation on a regular graph with degree $k$, introducing the presence of a third strategy, namely the benevolence, who does not evolve over time, but provides a fixed benefit to all its neighbors. We find that the presence of the benevolence can foster the development of cooperative behavior and it follows a simple rule: $b/c > k - p_S(k-1)$. Our results provide new insights into the evolution of cooperation in structured populations.

Gut microbiota plays a crucial role in modulating pig development and health, and gut microbiota characteristics are associated with differences in feed efficiency. To answer open questions in feed efficiency analysis, biologists seek to retrieve information across multiple heterogeneous data sources. However, this is error-prone and time-consuming work since the queries can involve a sequence of multiple sub-queries over several databases. We present an implementation of an ontology-based Swine Gut Microbiota Federated Query Platform (SGMFQP) that provides a convenient, automated, and efficient query service about swine feeding and gut microbiota. The system is constructed based on a domain-specific Swine Gut Microbiota Ontology (SGMO), which facilitates the construction of queries independent of the actual organization of the data in the individual sources. This process is supported by a template-based query interface. A Datalog+-based federated query engine transforms the queries into sub-queries tailored for each individual data source, and an automated workflow orchestration mechanism executes the queries in each source database and consolidates the results. The efficiency of the system is demonstrated on several swine feeding scenarios.

Presently 4T-1 luc cells were irradiated with proton under ultra-high dose rate FLASH or with gamma-ray with conventional dose rate, and then subcutaneous vaccination with or without Mn immuno-enhancing adjuvant into the mice for three times. One week later, we injected untreated 4T-1 luc cells on the other side of the vaccinated mice, and found that the untreated 4T-1 luc cells injected later nearly totally did not grow tumor (1/17) while controls without previous vaccination all grow tumors (18/18). The result is very interesting and the findings may help to explore in situ tumor vaccination as well as new combined radiotherapy strategies to effectively ablate primary and disseminated tumors. To our limited knowledge, this is the first paper reporting the high efficiency induction of systemic vaccination suppressing the metastasized/disseminated tumor progression.

For develo** the inhibitors to disrupt the p53-Mdm2/MdmX interactions, we systematically investigate structural and interaction characteristics of p53 and inhibitors with Mdm2 and MdmX from atomistic level by exploiting stochastic molecular dynamics simulations. We find that some specific $α$ helices in Mdm2 and MdmX structure play key role in their bindings with inhibitors and the hydrogen bond formed by residue Trp23 of p53 with its counterpart in Mdm2/MdmX determines dynamical competition processes of the disruption of Mdm2-p53 interaction and replacement of p53 from Mdm2-p53 complex {\it in vivo}. We hope that the results reported in this paper provide basic information for designing functional inhibitors and realizing cancer gene therapy.

How ATP binding initiates the docking process of kinesin's neck linker is a key question in understanding kinesin mechanism. It is believed that the formation of an extra turn structure by the first three amino acids of neck linker (LYS325, THR326, ILE327 in 2KIN) is crucial for initiating the docking process. But the initial conformation of neck linker (specially the three amino acids of the extra turn) and the neck linker docking initiation mechanism remain unclear. By using molecular dynamics method, we investigate the initial conformation of kinesin's neck linker in the docking process. We find that, in the initial state of NL docking process, NL still has interactions with β0 and forms a conformation similar to the "cover-neck bundle" structure proposed by Hwang et al. [Structure 2008, 16(1): 62-71]. From this initial structure, the docking of the "cover-neck bundle" structure can be achieved. The motor head provides a forward force on the initial cover-neck bundle structure through ATP-induced rotation. This force, together with the hydrophobic interaction of ILE327 with the hydrophobic pocket on the motor head, drives the formation of the extra turn and initiates the neck linker docking process.
