Molecular dynamics simulation is a prominent way of analyzing the dynamic properties of a system. The molecular dynamics simulation of diffusion, an important transport property, of dilute solution of cysteine in SPCE water at five different temperatures (288 K, 293 K, 303 K, 313 K, 323 K) under the pressure of 1 bar is studied using GROMACS. OPLS AA force field parameters are used throughout the simulation. The system under study consists of 3 cysteine molecules (mole fraction 0.003) as solute and 1039 water molecules (mole fraction 0.997) as solvent. The radial distribution functions (RDFs) for five different combinations of atoms of solvent-solvent and solute solvent molecules are studied for structural analysis. At least two or more distinct peaks are observed in RDFs plots implying that there are interactions between atoms of solvent solvent and solute solvent at least up to two co ordination shells. The self diffusion coefficients of solute and solvent are determined exploiting mean square displacement (MSD) in Einsteins equation. The self diffusion coefficients are used to calculate the binary diffusion coefficients by means of Darkens relation. The calculated values of self diffusion and binary diffusion coefficients are compared with available experimental values and they agreed within 12 percent. The temperature dependency of diffusions are demonstrated via Arrhenius plots and with the help of these plots activation energies for diffusions are calculated which agreed with experimental results within 13 percent.

Co-ordination numbers are also determined by the self-coded FORTRAN. The self-diffusion coefficients of Valine and water have been determined by means of mean-square displacement (MSD) using Einstein's relation. The mutual diffusion coefficients of the binary mixtures have been determined using Darken's relation. The values of the diffusion coefficients have been found to agree with the experimental results within 8.54 \%. The temperature dependence of the diffusion coefficients have been analyzed and the analysis showed that they follow Arrhenius behavior. Energy estimated from Arrhenius plot agrees with experimental data within 13.04 \% for water and 5.34 \% for system.

In the present work, molecular dynamics study of diffusion of Gamma Aminobutyric acid in water at different temperatures 298.2 K, 303.2 K, 313.2 K, 323.2 K, 333.2 K have been performed. The solute and solvent is modeled using OPLS AA platform. The structure of the system is analyzed using RDF of different atom or molecule pairs. In all the cases, at least two or more peaks were obtained which suggests appreciable amount of interaction between atoms and molecules. The self diffusion coefficient of GABA and water is calculated from mean square displacement (MSD) plot using Einstein's relation. Binary diffusion coefficient is obtained from self diffusion coefficient using Darken's relation. Binary diffusion coefficient agrees well with the previously reported experimental data within an error of around 7%. The temperature dependence of self diffusion coefficients of GABA in water follows the Arrhenius behaviour. With the help of Arrhenius plot, we estimate the activation energy. The activation energy of water agrees well with the previously reported experimental data within an error of around 17%.

In this work, we have estimated self diffusion coefficients along with the binary diffusion coefficients of mixtures of alkane (methane, ethane, propane and n-butane) in SPC/E water(H$_2$O). Molecular dynamics study of a binary mixture of alkane gas and SPC/E water, with alkane as solute and water as solvent, have been carried out at different temperatures ranging from 283.15 K to 333.15 K. We have taken a dilute solution of 3 alkane (methane, ethane, propane and n-butane) molecules and 971 water molecules in a system. The role of interaction in the structure of the constituents of the system as a function of temperature is studied with the help of the radial distribution function (RDF) and the coordination numbers. The self-diffusion coefficient of the constituents of the mixture was calculated by using mean square displacement (MSD) and the binary diffusion coefficients of alkane in water have been calculated by using Darken's relation. The results are then compared with the available experimental values. The values of self-diffusion coefficients of water from the present work come in good agreement with the experimental values within 9% error. The binary diffusion coefficients of ethane, methane, propane and n-butane agree with the previously reported experimental values. The dependence of the diffusion coefficients on temperature is approximated by Arrhenius-type exponential relationship.
