A central strategy of synthetic biology is to understand the basic processes of living creatures through engineering organisms using the same building blocks. Biological machines described in terms of parts can be studied by computer simulation in any of several languages or robotically assembled in vitro. In this paper we present a language, the Genetic Circuit Description Language (GCDL) and a compiler, the Genetic Circuit Compiler (GCC). This language describes genetic circuits at a level of granularity appropriate both for automated assembly in the laboratory and deriving simulation code. The GCDL follows Semantic Web practice and the compiler makes novel use of the logical inference facilities that are therefore available. We present the GCDL and compiler structure as a study of a tool for generating $κ$-language simulations from semantic descriptions of genetic circuits.

The chapter reviews the syntax to store machine-readable annotations and describes the map** between rule-based modelling entities (e.g., agents and rules) and these annotations. In particular, we review an annotation framework and the associated guidelines for annotating rule-based models of molecular interactions, encoded in the commonly used Kappa and BioNetGen languages, and present prototypes that can be used to extract and query the annotations. An ontology is used to annotate models and facilitate their description.

The concept of the IXP, an Ethernet fabric central to the structure of the global Internet, is largely absent from the development of community-driven collaborative network infrastructure. The reasons for this are two-fold. IXPs exist in central, typically urban, environments where strong network infrastructure ensures high levels of connectivity. Between rural and remote regions, where networks are separated by distance and terrain, no such infrastructure exists. In this paper we present RemIX a distributed IXPs architecture designed for the community network environment. We examine this praxis using an implementation in Scotland, with suggestions for future development and research.
