In contrast, the present work investigates stochastic dynamical models for motion in one spatial dimension, in which Newtonian mechanics becomes an emergent property: We present a coherent theory in which a Hamilton-Jacobi equation (HJE) emerges in a description of the evolution of entropy $-φ(x,t)=ε\log$(Probability) of a system under observation and in the limit of large information extent $ε^{-1}$ in homogeneous space and time. The variable $φ$ represents a non-random high-order statistical concept that is distinct from probability itself as $ε=0$; the HJE embodies an emergent law of deterministic causality in continuous space and time with an Imaginary Scale symmetry $(t,x,φ)\leftrightarrow (it,ix,iφ)$. $φ(x,t)$ exhibits a nonlinear wave phenomenon with a mathematical singularity in finite time, overcoming which we introduce viscosity $ε(\partial^2φ/\partial x^2)$ and wave $iε(\partial^2 φ/\partial x^2)$ perturbations, articulating dissipation and conservation, which break the Imaginary Scale symmetry: They lead to the Brownian motion and Schrödinger's equation of motion, respectively. Last but not least, Lagrange's action in classical mechanics acquires an entropic interpretation and Hamilton's principle is established.

Information based thermodynamic logic is revisited. It consists of two parts: Part A applies the modern theory of probability in which an arbitrary convex function φis employed as an analytic "device" to express information as statistical dependency contained in the topological sub-σ-algebra structure. Via thermo-doubling, Fenchel-Young equality (FYE) that consists of φ(x) and its conjugate ψ(y) establishes the notion of equilibrium between x and y through duality symmetry and the principle of maximum entropy/minimum free energy. Part B deals with a given set of repetitive measurements, where an inherent convex function emerges via the mathematics of large deviations. Logarithm-based Shannon entropy with φ(x)=-\log x figures prominently for i.i.d. sample statistics. Information can be a measure of the agreement between a statistical observation and its theoretical models. Maximum likelihood principle arises here and FYE provides a thermodynamic energetic narrative of recurrent data.

Entangling Excitons with Microcavity Photons

We provide a systemic theory to entangle excitons with microcavity photons. This is realized by adopting an exciton-optomechanics system and introducing a nonlinear dispersive interaction with a mechanical oscillator. We show that when either the exciton and cavity modes in the weak-coupling regime, or the two exciton-polariton modes in the strong-coupling regime, are respectively resonant with the optomechanical Stokes and anti-Stokes sidebands, entanglement between excitons and cavity photons, or between two exciton polaritons, can be established. The entanglement is in the steady state and can potentially be achievable at room temperature. In both cases, genuine tripartite entanglement is shown to be present.

Hybrid quantum systems based on magnons in magnetic materials have made significant progress in the past decade. They are built based on the couplings of magnons with microwave photons, optical photons, vibration phonons, and superconducting qubits. In particular, the interactions among magnons, microwave cavity photons, and vibration phonons form the system of cavity magnomechanics (CMM), which lies in the interdisciplinary field of cavity QED, magnonics, quantum optics, and quantum information. Here, we review the experimental and theoretical progress of this emerging field. We first introduce the underlying theories of the magnomechanical coupling, and then some representative classical phenomena that have been experimentally observed, including magnomechanically induced transparency, magnomechanical dynamical backaction, magnon-phonon cross-Kerr nonlinearity, etc. We also discuss a number of theoretical proposals, which show the potential of the CMM system for preparing different kinds of quantum states of magnons, phonons, and photons, and hybrid systems combining magnomechanics and optomechanics and relevant quantum protocols based on them. Finally, we summarize this review and provide an outlook for the future research directions in this field.

We show how to achieve strong squeezing of a microwave output field by reservoir engineering a cavity magnomechanical system, consisting of a microwave cavity, a magnon mode, and a mechanical vibration mode. The magnon mode is simultaneously driven by two microwave fields at the blue and red sidebands associated with the vibration mode. The two-tone drive induces a squeezed magnonic reservoir for the intracavity field, leading to a squeezed cavity mode due to the cavity-magnon state swap**, which further yields a squeezed cavity output field. The squeezing of the output field is stationary and substantial using currently available parameters in cavity magnomechanics. The work indicates the potential of the cavity magnomechanical system in preparing squeezed microwave fields, and may find promising applications in quantum information science and quantum metrology.

A protocol for realizing discrete-variable quantum teleportation in an optomagnonic system is provided. Using optical pulses, an arbitrary photonic qubit state encoded in orthogonal polarizations is transferred onto the joint state of a pair of magnonic oscillators in two macroscopic yttrium-iron-garnet (YIG) spheres that are placed in an optical interferometer. We further show that optomagnonic entanglement swap** can be realized in an extended dual-interferometer configuration with a joint Bell-state detection. Consequently, magnon Bell states are prepared. We analyze the effect of the residual thermal occupation of the magnon modes on the fidelity in both the teleportation and entanglement swap** protocols.

We show how to entangle two cavity-magnon polaritons (CMPs) formed by two strongly coupled microwave cavity and magnon modes. This is realized by introducing vibration phonons, via magnetostriction, into the system that are dispersively coupled to the magnon mode. Stationary entanglement between two CMPs can be achieved when they are respectively resonant with the two sidebands of the drive field scattered by the phonons, and when the proportions of the cavity and magnon modes in the two polaritons are appropriately chosen. The entangled CMPs can improve the detection sensitivity in the dark matter search experiments using CMPs, and can also lead to the emission of frequency-entangled microwave photons.

We show how to prepare macroscopic entanglement between an atomic ensemble and a large number of magnons in a ferrimagnetic YIG crystal. Specifically, we adopt an opto-magnomechanical configuration where the magnetostriction-induced magnomechanical displacement couples to an optical cavity via radiation pressure, and the latter further couples to an ensemble of two-level atoms that are placed inside the cavity. We show that by properly driving the cavity and magnon modes, optomechanical entanglement is created which is further distributed to the atomic and magnonic systems, yielding stationary entanglement between atoms and magnons. The atom-magnon entanglement is a result of the combined effect of opto- and magnomechanical cooling and optomechanical parametric down-conversion interactions. A competition mechanism between two mechanical cooling channels is revealed. We further show that genuine tripartite entanglement of three massive subsystems, i.e., atoms, magnons and phonons, can also be achieved in the same system. Our results indicate that the hybrid opto-magnomechanical system may become a promising system for preparing macroscopic quantum states involving magnons, photons, phonons and atoms.

Emergent invariance and scaling properties in the collective return dynamics of a stock market

Several works have observed heavy-tailed behavior in the distributions of returns in different markets, which are observable indicators of underlying complex dynamics. Such prior works study return distributions that are marginalized across the individual stocks in the market, and do not track statistics about the joint distributions of returns conditioned on different stocks, which would be useful for optimizing inter-stock asset allocation strategies. As a step towards this goal, we study emergent phenomena in the distributions of returns as captured by their pairwise correlations. In particular, we consider the pairwise (between stocks $i,j$) partial correlations of returns with respect to the market mode, $c_{i,j}(τ)$, (thus, correcting for the baseline return behavior of the market), over different time horizons ($τ$), and discover two novel emergent phenomena: (i) the standardized distributions of the $c_{i,j}(τ)$'s are observed to be invariant of $τ$ ranging from from $1000 \textrm{min}$ (2.5 days) to $30000 \textrm{min}$ (2.5 months); (ii) the scaling of the standard deviation of $c_{i,j}(τ)$'s with $τ$ admits \iffalse within this regime is empirically observed to \fi good fits to simple model classes such as a power-law $τ^{-λ}$ or stretched exponential function $e^{-τ^β}$ ($λ,β> 0$). Moreover, the parameters governing these fits provide a summary view of market health: for instance, in years marked by unprecedented financial crises -- for example $2008$ and $2020$ -- values of $λ$ (scaling exponent) are substantially lower. Finally, we demonstrate that the observed emergent behavior cannot be adequately supported by existing generative frameworks such as single- and multi-factor models. We introduce a promising agent-based Vicsek model that closes this gap.

Cooling the motion of a massive mechanical oscillator into its quantum ground state plays an essential role in observing macroscopic quantum effects in mechanical systems. Here we propose a measurement-based feedback cooling protocol in cavity magnomechanics that is able to cool the mechanical vibration mode of a macroscopic ferromagnet into its ground state. The mechanical mode couples to a magnon mode via a dispersive magnetostrictive interaction, and the latter further couples to a microwave cavity mode via the magnetic-dipole interaction. A feedback loop is introduced by measuring the amplitude of the microwave cavity output field and applying a force onto the mechanical oscillator that is proportional to the amplitude fluctuation of the output field. We show that by properly designing the feedback gain, the mechanical dam** rate can be significantly enhanced while the mechanical frequency remains unaffected. Consequently, the vibration mode can be cooled into its quantum ground state in the unresolved-sideband regime at cryogenic temperatures. The protocol is designed for cavity magnomechanical systems using ferromagnetic materials which possess strong magnetostriction along with large magnon dissipation.

We investigate the Quantum Zeno Effect in spin 1/2, spin 1 and spin 3/2 open quantum systems undergoing Rabi oscillations, revealing unexplored features for the spin 1 and spin 3/2 systems. The systems interact with an environment designed to perform continuous measurements of an observable, driving the systems stochastically towards one of the eigenstates of the corresponding operator. The system-environment coupling constant represents the strength of the measurement. Stochastic quantum trajectories are generated by unravelling a Markovian Lindblad master equation using the quantum state diffusion formalism. These are regarded as a more appropriate representation of system behaviour than consideration of the averaged evolution since the latter can mask the effect of measurement. Complete positivity is maintained and thus the trajectories can be considered as physically meaningful. The Quantum Zeno Effect is investigated over a range of measurement strengths. Increasing the strength leads to greater system dwell in the vicinity of the eigenstates of the measured observable and lengthens the time taken by the system to return to that eigenstate,thus the Quantum Zeno Effect emerges. For very strong measurement, the Rabi oscillations resemble randomly occurring near-instantaneous jumps between eigenstates. The trajectories followed by the quantum system are heavily dependent on the measurement strength which other than slowing down and adding noise to the Rabi oscillations, changes the paths taken in spin phase space from a circular precession into elaborate figures-of-eight. For spin 1 and spin 3/2 systems, the measurement strength determines which eigenstates are explored and the Quantum Zeno Effect is stronger when the system dwells in the vicinity of certain eigenstates compared to others.

In the long pursuit of smart robotics, it has been envisioned to empower robots with human-like senses, especially vision and touch. While tremendous progress has been made in image sensors and computer vision over the past decades, the tactile sense abilities are lagging behind due to the lack of large-scale flexible tactile sensor array with high sensitivity, high spatial resolution, and fast response. In this work, we have demonstrated a 64x64 flexible tactile sensor array with a record-high spatial resolution of 0.9 mm (equivalently 28.2 pixels per inch), by integrating a high-performance piezoresistive film (PRF) with a large-area active matrix of carbon nanotube thin-film transistors. PRF with self-formed microstructures exhibited high pressure-sensitivity of ~385 kPa-1 for MWCNTs concentration of 6%, while the 14% one exhibited fast response time of ~3 ms, good linearity, broad detection range beyond 1400 kPa, and excellent cyclability over 3000 cycles. Using this fully integrated tactile sensor array, the footprint maps of an artificial honeybee were clearly identified. Furthermore, we hardware-implemented a smart tactile system by integrating the PRF-based sensor array with a memristor-based computing-in-memory chip to record and recognize handwritten digits and Chinese calligraphy, achieving high classification accuracies of 98.8% and 97.3% in hardware, respectively. The integration of sensor networks with deep learning hardware may enable edge or near-sensor computing with significantly reduced power consumption and latency. Our work could pave the road to building large-scale intelligent sensor networks for next-generation smart robotics.

We show how to prepare a steady-state entangled state between magnons and optical photons in an opto-magnomechanical configuration, where a mechanical vibration mode couples to a magnon mode in a ferrimagnet by the dispersive magnetostrictive interaction, and to an optical cavity by the radiation pressure. We find that, by appropriately driving the magnon mode and the cavity to simultaneously activate the magnomechanical Stokes and the optomechanical anti-Stokes scattering, a stationary optomagnonic entangled state can be created. We further show that, by activating the magnomechanical state-swap interaction and subsequently sending a weak red-detuned optical pulse to drive the cavity, the magnonic state can be read out in the cavity output field of the pulse via the mechanical transduction. The demonstrated entanglement and state-readout protocols in such a novel opto-magnomechanical configuration allow us to optically control, prepare, and read out quantum states of collective spin excitations in solids, and provide promising opportunities for the study of quantum magnonics, macroscopic quantum states, and magnonic quantum information processing.

Quantum entanglement in the motion of macroscopic objects is of significance to both fundamental studies and quantum technologies. Here we show how to entangle the mechanical vibration modes of two massive ferrimagnets that are placed in the same microwave cavity. Each ferrimagnet supports a magnon mode and a low-frequency vibration mode coupled by the magnetostrictive force. The two magnon modes are, respectively, coupled to the microwave cavity by the magnetic dipole interaction. We first generate a stationary nonlocal entangled state between the vibration mode of the ferrimagnet-1 and the magnon mode of the ferrimagnet-2. This is realized by continuously driving the ferrimagnet-1 with a strong red-detuned microwave field and the entanglement is achieved by exploiting the magnomechanical parametric down-conversion and the cavity-magnon state-swap interaction. We then switch off the pump on the ferrimagnet-1 and, simultaneously, turn on a red-detuned pulsed drive on the ferrimagnet-2. The latter drive is used to activate the magnomechanical beamsplitter interaction, which swaps the magnonic and mechanical states of the ferrimagnet-2. Consequently, the previously generated phonon-magnon entanglement is transferred to the mechanical modes of two ferrimagnets. For decades, people are develo** efficient numerical methods for solving the challenging quantum many-body problem, whose Hilbert space grows exponentially with the size of the problem. However, this journey is far from over, as previous methods all have serious limitations. The recently developed deep learning methods provide a very promising new route to solve the long-standing quantum many-body problems. We report that a deep learning based simulation protocol can achieve the solution with state-of-the-art precision in the Hilbert space as large as $2^{1296}$ for spin system and $3^{144}$ for fermion system , using a HPC-AI hybrid framework on the new Sunway supercomputer. With highly scalability up to 40 million heterogeneous cores, our applications have measured 94% weak scaling efficiency and 72% strong scaling efficiency. The accomplishment of this work opens the door to simulate spin models and Fermion models on unprecedented lattice size with extreme high precision.

For simple Poisson counting with rate $r$, $η=r(e^μ-1)$. The conjugate variable $η$ is then identified as being equal to the Hamiltonian function in a Hamilton-Jacobi equation for $Φ(t,n)$. Applying the same logic to the entropy function of time correlated events yields a Hamiltonian as the principal eigenvalue of a matrix. For time reversible case it is the sum of a symmetric Markovian part $\sqrt{π_i}q_{ij}/\sqrt{π_j}$ and the conjugate variables $μ_iδ_{ij}$. We apply this theorem to explain the canonical equilibrium ensemble of a system in contact with a heat reservoir. Since the theorem only requires analysis at the level of the function of the subsystem and reservoir, it is applicable even without the knowledge of the composition of the reservoir itself, which extends the applicability of the canonical ensemble. Furthermore, we generalize our theorem to a model with strong interaction that contributes an additional term to the exponent, which is beyond the typical case of approximately additive functions. This result is new in both physics and mathematics, as a theory for the Gibbs conditioning principle for strongly correlated systems. A corollary provides a precise formulation of what a temperature bath is in probabilistic term

Based on micromagnetic simulation, here we report a fast, low energy cost and deterministic switching of vortex core, through the designing of a notch structure in disks and the use of out-of-plane current geometry. We demonstrate that with such design, the multiple switching problems found in notch disk system can be avoided. Furthermore, the switching time can be reduced by more than 50% compared with disks without notch.

Stochastic entropy production, which quantifies the difference between the probabilities of trajectories of a stochastic dynamics and its time reversals, has a central role in nonequilibrium thermodynamics. In the theory of probability, the change in the statistical properties of observables can be represented by a change in the probability measure. We consider operators on the space of probability measure that induce changes in the statistical properties of a process, and formulate entropy productions in terms of these change-of-probability-measure (CPM) operators. This mathematical underpinning of the origin of entropy productions allows us to achieve an organization of various forms of fluctuation relations: All entropy productions have a non-negative mean value, admit the integral fluctuation theorem, and satisfy a rather general fluctuation relation. Other results such as the transient fluctuation theorem and detailed fluctuation theorems then are derived from the general fluctuation relation with more constraints on the operator. We use a discrete-time, discrete-state-space Markov process to draw the contradistinction among three reversals of a process: time reversal, protocol reversal and the dual process. The properties of their corresponding CPM operators are examined, and the domains of validity of various fluctuation relations for entropy productions in physics and chemistry are revealed. We also show that our CPM operator formalism can help us rather easily extend other fluctuations relations for excess work and heat, discuss the martingale properties of entropy productions, and derive the stochastic integral formulas for entropy productions in constant-noise diffusion process with Girsanov theorem. Our formalism provides a general and concise way to study the properties of entropy-related quantities in stochastic thermodynamics and information theory.

Magnetic vortices are characterized by the senses of in-plane magnetization chirality and by the polarity of the vortex core. The electrical control of vortex polarity and chirality is highly demanded not only for fundamental understanding on spin dynamics in nano-disks under different circumstances, but also for technological applications, such as magnetic non-volatile memories and spin torque oscillators for neuromorphic computing. Here we report a novel approach that enables one to electrically control both the vortex chirality and polarity with low energy consumption. Thorough micromagnetic simulations, we show that in thin nano-disks of diameter larger than 160 nm, with the presence of current-induced Oersted field, the dynamic transformation of the edge solitons is able to efficiently switch both vortex chirality and polarity with low current under certain circumstances. We then developed an approach to directly write any of the four vortex states by electrical current pulses from a random state. We further investigated the switching phase diagram as a function of disk diameters. The results show that the switching process is highly size-dependent. As disk diameter is smaller than 160 nm, the switch of VC chirality and polarity always takes place at the same time, resulting in an unchanged handedness before and after switch. Furthermore, the critical switch current can be as low as 3 x 10^6 A/cm^2 , indicating a possible way for low current switch of vortex chirality in small disks.

Radon-Nikodym (RN) derivative between two measures arises naturally in the affine structure of the space of probability measures with densities. Entropy, free energy, relative entropy, and entropy production as mathematical concepts associated with RN derivatives are introduced. We identify a simple equation that connects two measures with densities as a possible mathematical basis of the entropy balance equation that is central in nonequilibrium thermodynamics. Application of this formalism to Gibbsian canonical distribution yields many results in classical thermomechanics. An affine structure based on the canonical represenation and two divergences are introduced in the space of probability measures. It is shown that thermodynamic work, as a conditional expectation, is indictive of the RN derivative between two energy represenations being singular. The entropy divergence and the heat divergence yield respectively a Massieu-Planck potential based and a generalized Carnot inequalities.

The molecules predominantly adopt the face-on orientation on inert substrates as long as the surfaces of the substrates are not too rough. These results provide physical understanding of the high performance of ITIC-based solar cells, also afford implications to design more advanced photovoltaic small molecules.

The transient response to a stimulus and subsequent recovery to a steady state are the fundamental characteristics of a living organism. Here we study the relaxation kinetics of autoregulatory gene networks based on the chemical master equation model of single-cell stochastic gene expression with nonlinear feedback regulation. We report a novel relation between the rate of relaxation, characterized by the spectral gap of the Markov model, and the feedback sign of the underlying gene circuit. When a network has no feedback, the relaxation rate is exactly the decaying rate of the protein. We further show that positive feedback always slows down the relaxation kinetics while negative feedback always speeds it up. Numerical simulations demonstrate that this relation provides a possible method to infer the feedback topology of autoregulatory gene networks by using time-series data of gene expression.

Single-cell gene expression is inherently stochastic; its emergent behavior can be defined in terms of the chemical master equation describing the evolution of the mRNA and protein copy numbers as the latter tends to infinity. We establish two types of "macroscopic limits": the Kurtz limit is consistent with the classical chemical kinetics, while the Lévy limit provides a theoretical foundation for an empirical equation proposed in [Phys. Rev. Lett. 97:168302, 2006]. Furthermore, we clarify the biochemical implications and ranges of applicability for various macroscopic limits and calculate a comprehensive analytic expression for the protein concentration distribution in autoregulatory gene networks. The relationship between our work and modern population genetics is discussed.

We adopt the tight-binding mode-matching method to study the strain effect on silicene heterojunctions. It is found that valley- and spin-dependent separation of electrons cannot be achieved by the electric field only. When a strain and an electric field are simultaneously applied to the central scattering region, not only are the electrons of valleys K and K' separated into two distinct transmission lobes in opposite transverse directions, but the up-spin and down-spin electrons will also move in the two opposite transverse directions. Therefore, one can realize an effective modulation of valley- and spin-dependent transport by changing the amplitude and the stretch direction of the strain. The phenomenon of the strain-induced valley and spin deflection can be exploited for silicene-based valleytronics devices.

We revisit the celebrated Wilemski-Fixman (WF) treatment for the loo** time of a free-draining polymer. The WF theory introduces a sink term into the Fokker-Planck equation for the $3(N+1)$-dimensional Ornstein-Uhlenbeck process of the polymer dynamics, which accounts for the appropriate boundary condition due to the formation of a loop. The assumption for WF theory is considerably relaxed. A perturbation method approach is developed that justifies and generalizes the previous results using either a Delta sink or a Heaviside sink. For both types of sinks, we show that under the condition of a small dimensionless $ε$, the ratio of capture radius to the Kuhn length, we are able to systematically produce all known analytical and asymptotic results obtained by other methods. This includes most notably the transition regime between the $N^2$ scaling of Doi, and $N\sqrt{N}/ε$ scaling of Szabo, Schulten, and Schulten. The mathematical issue at play is the non-uniform convergence of $ε\to 0$ and $N\to\infty$, the latter being an inherent part of the theory of a Gaussian polymer. Our analysis yields a novel term in the analytical expression for the loo** time with small $ε$, which is previously unknown. Monte Carlo numerical simulations corroborate the analytical findings. The systematic method developed here can be applied to other systems modeled by multi-dimensional Smoluchowski equations.

We briefly review the recently developed, Markov process based isothermal chemical thermodynamics for nonlinear, driven mesoscopic kinetic systems. Both the instantaneous Shannon entropy {\boldmath $S[p_α(t)]$} and relative entropy {\boldmath $F[p_α(t)]$}, defined based on probability distribution {\boldmath $\{p_α(t)\}$}, play prominent roles. The theory is general; and as a special case when a chemical reaction system is situated in an equilibrium environment, it agrees perfectly with Gibbsian chemical thermodynamics: {\boldmath $k_BS$} and {\boldmath $k_BTF$} become thermodynamic entropy and free energy, respectively. We apply this theory to a fully reversible autocatalytic reaction kinetics, represented by a Delbrück-Gillespie process, in a chemostatic nonequilibrium environment. The open, driven chemical system serves as an archetype for biochemical self-replication. The significance of {\em thermodynamically consistent} kinetic coarse-graining is emphasized. In a kinetic system where death of a biological organism is treated as the reversal of its birth, the meaning of mathematically emergent "dissipation", which is not related to the heat measured in terms of {\boldmath $k_BT$}, remains to be further investigated.

We then undertake a more detailed mathematical analysis of the consequences of this quantity, culminating in a necessary and sufficient condition for the criticality of stochastic systems. We distinguish a mechanical representation of the world in terms of point masses with positions and momenta and the chemical representation of the world in terms of populations of different individuals, each with intrinsic stochasticity, but population wise with statistical rate laws in their syntheses, degradations, spatial diffusion, individual state transitions, and interactions. Such a formal kinetic system in a small volume $V$, like a single cell, can be rigorously treated in terms of a Markov process describing its nonlinear kinetics as well as nonequilibrium thermodynamics at a mesoscopic scale. We introduce notions such as open, driven chemical systems, entropy production, free energy dissipation, etc. Then in the macroscopic limit, we illustrate how two new "laws", in terms of a generalized free energy of the mesoscopic stochastic dynamics, emerge. Detailed balance and complex balance are two special classes of "simple" nonlinear kinetics. Phase transition is intrinsically related to multi-stability and saddle-node bifurcation phenomenon, in the limits of time $t\rightarrow\infty$ and system's size $V\rightarrow\infty$. Using this approach, we re-articulate the notion of inanimate equilibrium branch of a system and nonequilibrium state of a living matter, as originally proposed by Nicolis and Prigogine, and seek a logic consistency between this viewpoint and that of P. W. Anderson and J. J. Hopfield's in which macroscopic law emerges through symmetry breaking.

This paper studies a mathematical formalism of nonequilibrium thermodynamics for chemical reaction models with $N$ species, $M$ reactions, and general rate law. We establish a mathematical basis for J. W. Gibbs' macroscopic chemical thermodynamics under G. N. Lewis' kinetic law of entire equilibrium (detailed balance in nonlinear chemistry kinetics). In doing so, the equilibrium thermodynamics is then naturally generalized to nonequilibrium settings without detailed balance. The kinetic models are represented by a Markovian jum** process. A generalized macroscopic chemical free energy function and its associated balance equation with nonnegative source and sink are the major discoveries. The proof is based on the large deviation principle of this type of Markov processes. A general fluctuation dissipation theorem for stochastic reaction kinetics is also proved. The mathematical theory illustrates how a novel macroscopic dynamic law can emerges from the mesoscopic kinetics in a multi-scale system.

Nonequilibrium thermodynamics (NET) investigates processes in systems out of global equilibrium. On a mesoscopic level, it provides a statistical dynamic description of various complex phenomena such as chemical reactions, ion transport, diffusion, thermochemical, thermomechanical and mechanochemical fluxes. In the present review, we introduce a mesoscopic stochastic formulation of NET by analyzing entropy production in several simple examples. The fundamental role of nonequilibrium steady-state cycle kinetics is emphasized. The statistical mechanics of Onsager's reciprocal relations in this context is elucidated. Chemomechanical, thermomechanical, and enzyme-catalyzed thermochemical energy transduction processes are discussed. It is argued that mesoscopic stochastic NET provides a rigorous mathematical basis of fundamental concepts needed for understanding complex processes in chemistry, physics and biology, and which is also relevant for nanoscale technological advances.

From a mathematical model that describes a complex chemical kinetic system of $N$ species and $M$ elementrary reactions in a rapidly stirred vessel of size $V$ as a Markov process, we show that a macroscopic chemical thermodynamics emerges as $V\rightarrow\infty$. The theory is applicable to linear and nonlinear reactions, closed systems reaching chemical equilibrium, or open, driven systems approaching to nonequilibrium steady states. A generalized mesoscopic free energy gives rise to a macroscopic chemical energy function $\varphi^{ss}(\vx)$ where $\vx=(x_1,\cdots,x_N)$ are the concentrations of the $N$ chemical species. The macroscopic chemical dynamics $\vx(t)$ satisfies two emergent laws: (1) $(\rd/\rd t)\varphi^{ss}[\vx(t)]\le 0$, and (2)$(\rd/\rd t)\varphi^{ss}[\vx(t)]=\text{cmf}(\vx)-σ(\vx)$ where entropy production rate $σ\ge 0$ represents the sink for the chemical energy, and chemical motive force $\text{cmf}\ge 0$ is non-zero if the system is driven under a sustained nonequilibrium chemostat. For systems with detailed balance $\text{cmf}=0$, and if one assumes the law of mass action,$\varphi^{ss}(\vx)$ is precisely the Gibbs' function $\sum_{i=1}^N x_i\big[μ_i^o+\ln x_i\big]$ for ideal solutions. For a class of kinetic systems called complex balanced, which include many nonlinear systems as well as many simple open, driven chemical systems, the $\varphi^{ss}(\vx)$, with global minimum at $\vx^*$, has the generic form $\sum_{i=1}^N x_i\big[\ln(x_i/x_i^*)-x_i+x_i^*\big]$,which has been known in chemical kinetic literature.Macroscopic emergent "laws" are independent of the details of the underlying kinetics. This theory provides a concrete example from chemistry showing how a dynamic macroscopic law can emerge from the kinetics at a level below.

The classical models for irreversible diffusion-influenced reactions can be derived by introducing absorbing boundary conditions to over-damped continuous Brownian motion (BM) theory. As there is a clear corresponding stochastic process, the mathematical description takes both Kolmogorov forward equation for the evolution of the probability distribution function and the stochastic sample trajectories. This dual description is a fundamental characteristic of stochastic processes and allows simple particle based simulations to accurately match the expected statistical behavior. However, in the traditional theory using the back-reaction boundary condition to model reversible reactions with geminate recombinations, several subtleties arise: it is unclear what the underlying stochastic process is, which causes complications in producing accurate simulations; and it is non-trivial how to perform an appropriate discretization for numerical computations. In this work, we derive a discrete stochastic model that recovers the classical models and their boundary conditions in the continuous limit. In the case of reversible reactions, we recover the back-reaction boundary condition, unifying the back-reaction approach with those of current simulation packages. Furthermore, all the complications encountered in the continuous models become trivial in the discrete model. Our formulation brings to attention the question: With computations in mind, can we develop a discrete reaction kinetics model that is more fundamental than its continuous counterpart?

We revisit the Ornstein-Uhlenbeck (OU) process as the fundamental mathematical description of linear irreversible phenomena, with fluctuations, near an equilibrium. By identifying the underlying circulating dynamics in a stationary process as the natural generalization of classical conservative mechanics, a bridge between a family of OU processes with equilibrium fluctuations and thermodynamics is established through the celebrated Helmholtz theorem. The Helmholtz theorem provides an emergent macroscopic "equation of state" of the entire system, which exhibits a universal ideal thermodynamic behavior. Fluctuating macroscopic quantities are studied from the stochastic thermodynamic point of view and a non-equilibrium work relation is obtained in the macroscopic picture, which may facilitate experimental study and application of the equalities due to Jarzynski, Crooks, and Hatano and Sasa.

Unbalanced probability circulation, which yields cyclic motions in phase space, is the defining characteristics of a stationary diffusion process without detailed balance. In over-damped soft matter systems, such behavior is a hallmark of the presence of a sustained external driving force accompanied with dissipations. In an under-damped and strongly correlated system, however, cyclic motions are often the consequences of a conservative dynamics. In the present paper, we give a novel interpretation of a class of diffusion processes with stationary circulation in terms of a Maxwell-Boltzmann equilibrium in which cyclic motions are on the level set of stationary probability density function thus non-dissipative, e.g., a supercurrent. This implies an orthogonality between stationary circulation $J^{ss}(x)$ and the gradient of stationary probability density $f^{ss}(x)>0$. A sufficient and necessary condition for the orthogonality is a decomposition of the drift $b(x)=j(x)+ D(x)\nabla\varphi(x)$ where $\nabla\cdot j(x)=0$ and $j(x)$ $\cdot\nabla\varphi(x)=0$. Stationary processes with Maxwell-Boltzmann equilibrium has an underlying conservative dynamics $\dot{x}= j(x)\equiv$ $\big(f^{ss}(x)\big)^{-1}J^{ss}(x)$, and a first integral $\varphi(x)\equiv-\ln f^{ss}(x)=$ const, akin to a Hamiltonian system. At all time, an instantaneous free energy balance equation exists for a given diffusion system; and an extended energy conservation law among a family of diffusion processes with different parameter $α$ can be established via a Helmholtz theorem. For the general diffusion process without the orthogonality, a nonequilibrium cycle emerges, which consists of external driven $\varphi$-ascending steps and spontaneous $\varphi$-descending movements, alternated with iso-$\varphi$ motions. The theory presented here provides a rich mathematical narrative for complex mesoscopic dynamics.

We carry out mathematical analyses, {\em à la} Helmholtz's and Boltzmann's 1884 studies of monocyclic Newtonian dynamics, for the Lotka-Volterra (LV) equation exhibiting predator-prey oscillations. In doing so a novel "thermodynamic theory" of ecology is introduced. An important feature, absent in the classical mechanics, of ecological systems is a natural stochastic population dynamic formulation of which the deterministic equation (e.g., the LV equation studied) is the infinite population limit. Invariant density for the stochastic dynamics plays a central role in the deterministic LV dynamics. We show how the conservation law along a single trajectory extends to incorporate both variations in a model parameter $α$ and in initial conditions: Helmholtz's theorem establishes a broadly valid conservation law in a class of ecological dynamics. We analyze the relationships among mean ecological activeness $θ$, quantities characterizing dynamic ranges of populations $\mathcal{A}$ and $α$, and the ecological force $F_α$. The analyses identify an entire orbit as a stationary ecology, and establish the notion of "equation of ecological states". Studies of the stochastic dynamics with finite populations show the LV equation as the robust, fast cyclic underlying behavior. The mathematical narrative provides a novel way of capturing long-term dynamical behaviors with an emergent {\em conservative ecology}.

Brownian ratchet like stochastic theory for the electrochemical membrane system of Hodgkin-Huxley (HH) is developed. The system is characterized by a continuous variable $Q_m(t)$, representing mobile membrane charge density, and a discrete variable $K_t$ representing ion channel conformational dynamics. A Nernst-Planck-Nyquist-Johnson type equilibrium is obtained when multiple conducting ions have a common reversal potential. Detailed balance yields a previously unknown relation between the channel switching rates and membrane capacitance, bypassing Eyring-type explicit treatment of gating charge kinetics. From a molecular structural standpoint, membrane charge $Q_m$ is a more natural dynamic variable than potential $V_m$; our formalism treats $Q_m$-dependent conformational transition rates $λ_{ij}$ as intrinsic parameters. Therefore in principle, $λ_{ij}$ vs. $V_m$ is experimental protocol dependent,e.g., different from voltage or charge clam** measurements. For constant membrane capacitance per unit area $C_m$ and neglecting membrane potential induced by gating charges, $V_m=Q_m/C_m$, and HH's formalism is recovered. The presence of two types of ions, with different channels and reversal potentials, gives rise to a nonequilibrium steady state with positive entropy production $e_p$. For rapidly fluctuating channels, an expression for $e_p$ is obtained.

Static modulation depth of as high as 0.07 dB/μm has been achieved experimentally. Carefully simulation indicates the strongly focused electromagnetic field and dramatically enhanced electric field at the interface between a silver NW and a graphene sheet are key roles for bringing the optical response of the device to the visible range. Furthermore, the modulation behaviors near the Dirac point of monolayer graphene and the singularity of gap-induced bilayer graphene are investigated.

Bicontinuous structures are characterized by two separate, intermeshed nanoscopic domains extending throughout the material. The connectivity of polymeric bicontinuous structures makes them highly desirable for many applications. For conventional monodisperse diblock and triblock copolymers, regular bicontinuous structures (i.e., gyroid and Fddd) can be formed over a narrow composition window of ~3%. We demonstrate that the composition window for the formation of bicontinuous structures can be regulated by designed polydispersity distributions of ABA triblock copolymers. In particular, introducing polydispersity in both A and B blocks can lead to a significant enhancement of the composition window of bicontinuous structures with both continuous A and B domains. The mechanism of the bicontinuous structure enhancement is elucidated from the distribution of the long and short blocks. Furthermore, it is shown that the polymeric bicontinuous structures from polydisperse ABA triblock copolymers possess good continuity throughout the sample, making them ideal candidates for advanced applications.

By integrating 4 lines of thoughts: symmetry breaking originally advanced by Anderson, bifurcation from nonlinear dynamics, Landau's theory of phase transition, and the mechanism of emergent rare events studied by Kramers, we introduce a possible framework for understanding mesoscopic dynamics that links (i) fast lower level microscopic motions, (ii) movements within each basin at the mid-level, and (iii) higher-level rare transitions between neighboring basins, which have rates that decrease exponentially with the size of the system. In this mesoscopic framework, multiple attractors arise as emergent properties of the nonlinear systems. The interplay between the stochasticity and nonlinearity leads to successive jump-like transitions among different basins. We argue each transition is a dynamic symmetry breaking, with the potential of exhibiting Thom-Zeeman catastrophe as well as phase transition with the breakdown of ergodicity (e.g., cell differentiation). The slow-time dynamics of the nonlinear mesoscopic system is not deterministic, rather it is a discrete stochastic jump process. The existence of these discrete states and the Markov transitions among them are both emergent phenomena. This emergent stochastic jump dynamics then serves as the stochastic element for the nonlinear dynamics of a higher level aggregates on an even larger spatial and slower time scales (e.g., evolution). This description captures the hierarchical structure outlined by Anderson and illustrates two distinct types of limit of a mesoscopic dynamics: A long-time ensemble thermodynamics in terms of time $t$ tending infinity followed by the size of the system $N$ tending infinity, and a short-time trajectory steady state with $N$ tending infinity followed by $t$ tending infinity. With these limits, symmetry breaking and cusp catastrophe are two perspectives of the same mesoscopic system on different time scales.
