Despite both conditions satisfying similar equations, recent numerical experiments point to a qualitative difference in the behavior of the lapse in the vicinity of the black-hole puncture: for 1+log slicing, the lapse appears to decay approximately exponentially, while for shock-avoiding slices it performs approximately harmonic oscillation. Motivated by this observation, we consider dynamical coordinate transformations of the Schwarzschild spacetime to describe small perturbations of static trumpet geometries analytically. We find that the character of the resulting equations depends on the (unperturbed) mean curvature at the black-hole puncture: for 1+log slicing it is positive, predicting exponential decay in the lapse, while for shock-avoiding slices it vanishes, leading to harmonic oscillation. In addition to identifying the value of the mean curvature as the origin of these qualitative differences, our analysis provides insight into the dynamical behavior of black-hole punctures for different slicing conditions.

We study the spherical collapse of non-top-hat matter fluctuations in the presence of dark energy with arbitrary sound speed. The model is described by a system of partial differential equations solved using a pseudo-spectral method with collocation points. This method can reproduce the known analytical solutions in the linear regime with an accuracy better than $10^{-6}\%$ and better than $10^{-2}\%$ for the virialization threshold given by the usual spherical collapse model. We show the impact of nonlinear dark energy fluctuations on matter profiles, matter peculiar velocity and gravitational potential. We also show that phantom dark energy models with low sound speed can develop a pathological behaviour around matter halos, namely negative energy density. The dependence of the virialization threshold density for collapse on the dark energy sound speed is also computed, confirming and extending previous results in the limit for homogeneous and clustering dark energy.

Motivated by recent numerical relativity simulations of charged black holes and their interactions, we explore the properties of common slicing conditions in Reissner-Nordström spacetimes. Specifically, we consider different choices for the so-called Bona-Massó function, and construct static and spherically symmetric slices of the Reissner-Nordström spacetime satisfying the corresponding slicing conditions. For some of these functions the construction is entirely analytical, while for others we use numerical root-finding to solve quartic equations. Our solutions are parameterized by the charge-to-mass ratio $λ= Q/M$ and approach a unique slice, independent of the Bona-Massó functions considered here, in the extremal limit $λ\to 1$.

These structures have been studied with asymmetric and symmetric double-well potentials and extended to other forms of potentials. In the present work, we examine the consequences of considering higher-order field theories, where we have used a generalization of the symmetric double-well potential and a $φ^6$ potential. Consequently, we have found $3+1$ spherically symmetric oscillons with significantly large lifetimes without parameter fine-tuning.

We propose generalizations of previously considered functions $f(α)$ for which, to leading order, the lapse is proportional to $r$ rather than a non-integer power of $r$. We also perform dynamical simulations in spherical symmetry and demonstrate advantages of the above choices in numerical simulations employing spectral methods.

Here we report a developed high performance and simplified version of the code denominated RIO, which can be easily extended, for the generalized BSSN formulation. We implement a code which is regular at the center of symmetry, without use a special procedure for regularization, as usual. We get exponential convergence for constraints. The numerical algorithm is based on the Galerkin-Collocation method developed successfully for diverse physical scenarios by the Numerical Relativity Group at UERJ. For the sake of clarity in presentation, we consider here the most simple case to display the most salient features of the procedure. Thus, we focus on the definite tests of the new numerical framework. The timing and performance of the code show that we can reach a better accuracy close to the machine precision, for the Hamiltonian and momentum constraints. RIO will be an open source code; currently is under continuous development to consider more general and realistic problems.

We follow the strategy initiated in Ref. [1] and proceed with the implementation of the Galerkin-Collocation domain decomposition (GCDD) applied to the dynamics of a spherical self-gravitating scalar field with the field equation in the Cauchy formulation. We have adopted the areal slicing gauge. We have presented a detailed implementation for an arbitrary number of subdomains and adopted the simplest form of the transmission conditions. Further, by an appropriated choice of the basis functions in the inner subdomain, we eliminated exactly the 1/r terms near the origin present in the field equations. The code is validated using two error measures: the conservation of the ADM mass and the Hamiltonian constraint that must be satisfied during the spacetime dynamics. In general, both error measures converge exponentially in all subdomains. As a useful illustration of placing more subdomains near the strong-field region, meaning an efficient concentrating of collocation points near the origin, we exhibited the formation of an apparent horizon even though the numerical integration diverges.

We implemented codes with an arbitrary number of subdomains, and after validating them, we applied to the problem of critical collapse. With a modest resolution, we obtain the Choptuik's scaling law and its oscillatory component due to the discrete self-similarity of the critical solution.

Single particle, cryogenic electron microscopy (cryo-EM) experiments now routinely produce high-resolution data for large proteins and their complexes. Building an atomic model into a cryo-EM density map is challenging, particularly when no structure for the target protein is known a priori. Existing protocols for this type of task often rely on significant human intervention and can take hours to many days to produce an output. Here, we present a fully automated, template-free model building approach that is based entirely on neural networks. We use a graph convolutional network (GCN) to generate an embedding from a set of rotamer-based amino acid identities and candidate 3-dimensional C$α$ locations. Starting from this embedding, we use a bidirectional long short-term memory (LSTM) module to order and label the candidate identities and atomic locations consistent with the input protein sequence to obtain a structural model. Our approach paves the way for determining protein structures from cryo-EM densities at a fraction of the time of existing approaches and without the need for human intervention.

We investigate the collision of a new class of topological defects that tends to become compact as a control parameter increases to larger and larger values These new compactlike defects have, in general, more than one internal discrete mode depending on the value of the control parameter and, as usual, there is a critical velocity above which the defects escape after the collision. We noticed that below the critical velocity there are the windows of escape presenting fractal structure. An interesting novelty is the appearance of metastable structures with the formation of compactlike defects, maintaining a fixed distance from each other. Another new feature is the formation of boosted localized distributions of the scalar field which we called moving oscillons. These oscillons carry away almost all scalar field energy producing a complete disruption of the compactlike defects. The pattern of the moving oscillons depends on the control parameter, and becomes more complex as we increase its value. We conjecture that the new effects may be connected with the presence of more than one vibrational mode in the spectrum of the stability potential of the model under investigation.

A new evolution algorithm for the characteristic initial value problem based upon an affine parameter rather than the areal radial coordinate used in the Bondi-Sachs formulation is applied in the spherically symmetric case to the gravitational collapse of a massless scalar field. The advantages over the Bondi-Sachs version are discussed, with particular emphasis on the application to critical collapse. Unexpected quadratures lead to a simple evolution algorithm based upon ordinary differential equations which can be integrated along the null rays. For collapse to a black hole in a Penrose compactified spacetime, these equations are regularized throughout the exterior and interior of the horizon up to the final singularity. They are implemented as a global numerical evolution code based upon the Galerkin method. New results regarding the global properties of critical collapse are presented.

The present work is the continuation of the investigation of aspects of wave turbulence in preheating we have started in Refs. [1, 2] but considering several classes of inflationary two-fields models. We exhibit the main elements of the wave turbulence phase imprinted in the power spectra of relevant quantities in the time and space domains. As a general feature, the power spectra resemble in their structure to those obtained using the single nonminimally coupled scalar field of the previous work. As a consequence, we obtained an estimate of the temperature corresponding to the thermalized phase from the power spectrum of the total energy density. Another feature allowed by the simulations was the determination of the effective equation of state after taking into account the backreaction of the produced particles.

We study the nonlinear stage of preheating in a model consisting of a single inflaton field $φ$ nonminimally coupled to the spacetime curvature and considering a self-coupling quartic potential V ($φ$) = $λφ^4/4$. As the first motivation, we mention that this nonminimally coupled model agrees with the observational data. The second and the central issue of the present work is to exhibit aspects of wave turbulence associated with the mechanism of energy transfer from the inflaton field to the inhomogeneous fluctuations towards a state of thermalization. The imprints of the turbulence phase are mainly shown in the power spectra in time and wavenumber of relevant quantities such as the variance and the energy density of the inflaton field. We performed the simulations for several values of the nonminimally coupled models and taking into account the backreaction of the inflaton fluctuations in the dynamics of the Universe, and that allowed to determine the effective equation of state.

We show the convergence of the Rio code. This code allows for easy deployment of large calculations. We show how the spin of one of the black holes is manifest in the conformal factor.

In particular, considering an initially ingoing $\times$ wave, we were able to trace a possible imprint of the gravitational analog of the Faraday effect in the generated templates.

As test cases, we replicate the main features of the gravitational critical behavior and the spacetime structure at null infinity using the Bondi mass and the News function. Additionally, we obtain the global energy conservation for an extreme situation, i.e. in the threshold of the black hole formation. In principle, the calibrated code can be used in conjunction with an ADM 3+1 code to confirm the critical behavior recently reported in the gravitational collapse of a massless scalar field in an asymptotic anti-de Sitter spacetime. For the scenarios studied, the fixed mesh refinement offers improved runtime and results comparable to code without mesh refinement.

In particular, for the spinning trumpet black holes, we have exhibited the deformation of the limit surface due to the spin from a sphere to an oblate spheroid. We have also revisited the energy content in the trumpet and wormhole puncture data sets. The algorithm can be extended to describe binary black holes.

The discovery of critical behavior in the gravitational collapse of a massless scalar field leads to the simulation of binary black holes, from its coalescence to merging and ringdown. We refined a toy model to explore black hole formation as these events unfold to revisit the instability of a gravitational kink. We confirmed a conjecture related to a mass gap, for critical behavior at the threshold of black hole formation. We find a critical exponent twice the standard value. Surprisingly, this larger critical exponent is also present in the multiple critical behavior for the black hole formation from a massless scalar field in asymptotically anti-de Sitter spacetimes. What is the meaning of this mass gap? Does it have physical relevance?

In this paper, we have studied the evolution of general cylindrical gravitational waves in the realm of the characteristic scheme with a numerical code based on the Galerkin-Collocation method. The investigation consists of the numerical realization of concepts such as Bondi mass and the news functions adapted to cylindrical symmetry. The Bondi mass decays due to the presence of the news functions associated with both polarization modes. We have interpreted that each polarization mode as channels from which mass is extracted. Under this perspective, we have presented the enhancement effect of the polarization mode $+$ due to the nonlinear interaction with the mode $\times$. After discussing the role of matter in cylindrical symmetry, we have extended the numerical code to include electromagnetic fields.

We have shown that the two-kinks have two discrete internal modes besides the zeroth mode and the continuous spectrum. This new feature signalizes that the head-on collision a two-kinks/two-antikinks pair exhibits a rich and complex behavior due to the additional channel from which the energy of the system can be stored. We have exhibited the fractal structure associated with the main configurations after the collision. We have inferred the fractality as the imprint of the nonlinear exchange of energy into the two discrete internal modes.

As a general result, the two-kink pair is annihilated radiating away most of the scalar field. It is possible the production of oscillons-like configurations after the collision that bounce and coalesce to form a small amplitude oscillon at the origin. The new feature is the formation of a sequence of quasi-stationary structures that we have identified as lump-like solutions of non-topological nature. The amount of time these structures survives depends on the fine-tuning of the impact velocity.

Wave turbulence is the appropriated description of this phase since matter distributions are fields instead of usual fluids. Therefore, turbulence develops due to the nonlinear interations of waves, here represented by the small inhomogeneities of the inflaton field. We present relevant aspects of wave turbulence such as the Kolmogorov-Zakharov spectrum in frequency and wave number domains that indicates that there are a transfer of energy through scales. From the power spectrum of the matter energy density we were able to estimate the temperature of the thermalized system.

In this essay we revisit that important question emphasizing the power of spectral methods and highlighting the effectiveness of standard techniques for studying nonlinear dynamical systems. In particular we display explicitly how the problem can be modeled as a system on nonlinearly coupled harmonic oscillators. We highlight some of the many open questions that stem from this result and point out that a full understanding will necessarily required the interdisciplinary cooperation of various communities.

We present an efficient numerical code based on spectral methods to integrate the field equations of general Robinson-Trautmann spacetimes. The most natural basis functions for the spectral expansion of the metric functions are spherical harmonics. Using the values of appropriate combinations of the metric functions at the collocation points, we have managed to reduce expression swell when the number of spherical harmonics increases. Our numerical code runs with relatively little computational resources and the code tests have shown excellent accuracy and convergence. The code has been applied to situations of physical interest in the context of Robsinson-Trautmann geometries such as: perturbation of the exterior gravitational field of a spheroid of matter; perturbation of an initially boosted black hole; and the non-frontal collision of two Schwarzschild black holes. In dealing with these processes we have derived analytical lower and upper bounds on the velocity of the resulting black hole and the efficiency of the gravitational wave extraction, respectively. Numerical experiments were performed to determine the forms of the gravitational waves and the efficiency in each situation of interest.

We examine the efficiency of gravitational bremsstrahlung production in the process of head-on collision of two boosted Schwarzschild black holes. We constructed initial data for the characteristic initial value problem in Robinson-Trautman spacetimes, that represent two instantaneously stationary Schwarzschild black holes in motion towards each other with the same velocity. The Robinson-Trautman equation was integrated for these initial data using a numerical code based on the Galerkin method. The final resulting configuration is a boosted black hole with Bondi mass greater than the sum of the individual mass of each initial black hole. Two relevant aspects of the process are presented. The first relates the efficiency $Δ$ of the energy extraction by gravitational wave emission to the mass of the final black hole. This relation is fitted by a distribution function of non-extensive thermostatistics with entropic parameter $q \simeq 1/2$; the result extends and validates analysis based on the linearized theory of gravitational wave emission. The second is a typical bremsstrahlung angular pattern in the early period of emission at the wave zone, a consequence of the deceleration of the black holes as they coalesce; this pattern evolves to a quadrupole form for later times.

The null radiation field is expected in realistic gravitational collapse, and can be either an incoherent superposition of waves of electromagnetic, neutrino or massless scalar fields. We have constructed the initial data identified as representing the exterior spacetime of uniform and non-uniform spheroids of matter. By imposing that the radiation field is a decreasing function of the retarded time, the Schwarzschild solution is the asymptotic configuration after an intermediate Vaidya phase. The main consequence of the joint emission of gravitational waves and the null radiation field is the enhancement of the amplitude of the emitted gravitational waves. Another important issue we have touched is the mass extraction of the bounded configuration through the emission of both types of radiation.

The dynamics of a general Bianchi IX model with three scale factors is examined. The matter content of the model is assumed to be comoving dust plus a positive cosmological constant. The model presents a critical point of saddle-center-center type in the finite region of phase space. This critical point engenders in the phase space dynamics the topology of stable and unstable four dimensional tubes $R \times S^3$, where $R$ is a saddle direction and $S^3$ is the manifold of unstable periodic orbits in the center-center sector. A general characteristic of the dynamical flow is an oscillatory mode about orbits of an invariant plane of the dynamics which contains the critical point and a Friedmann-Robertson-Walker (FRW) singularity. We show that a pair of tubes (one stable, one unstable) emerging from the neighborhood of the critical point towards the FRW singularity have homoclinic transversal crossings. The homoclinic intersection manifold has topology $R \times S^2$ and is constituted of homoclinic orbits which are bi-asymptotic to the $S^3$ center-center manifold. This is an invariant signature of chaos in the model, and produces chaotic sets in phase space. The model also presents an asymptotic DeSitter attractor at infinity and initial conditions sets are shown to have fractal basin boundaries connected to the escape into the DeSitter configuration (escape into inflation), characterizing the critical point as a chaotic scatterer.

We study the general dynamics of the spherically symmetric gravitational collapse of a massless scalar field. We apply the Galerkin projection method to transform a system of partial differential equations into a set of ordinary differential equations for modal coefficients, after a convenient truncation procedure, largely applied to problems of turbulence. In the present case, we have generated a finite dynamical system that reproduces the essential features of the dynamics of the gravitational collapse, even for a lower order of truncation. Each initial condition in the space of modal coefficients corresponds to a well definite spatial distribution of scalar field. Numerical experiments with the dynamical system show that depending on the strength of the scalar field packet, the formation of black-holes or the dispersion of the scalar field leaving behind flat spacetime are the two main outcomes. We also found numerical evidence that between both asymptotic states, there is a critical solution represented by a limit cycle in the modal space with period $Δu \approx 3.55$.

Warm inflation is an interesting possibility of describing the early universe, whose basic feature is the absence, at least in principle, of a preheating or reheating phase. Here we analyze the dynamics of warm inflation generalizing the usual slow-roll parameters that are useful for characterizing the inflationary phase. We study the evolution of entropy and adiabatic perturbations, where the main result is that for a very small amount of dissipation the entropy perturbations can be neglected and the purely adiabatic perturbations will be responsible for the primordial spectrum of inhomogeneities. Taking into account the COBE-DMR data of the cosmic microwave background anisotropy as well as the fact that the interval of inflation for which the scales of astrophysical interest cross outside the Hubble radius is about 50 e-folds before the end of inflation, we could estimate the magnitude of the dissipation term. It was also possible to show that at the end of inflation the universe is hot enough to provide a smooth transition to the radiation era.

The hyperbolic energy of orbits visiting a neighborhood of the saddle-center has a random distribution with respect to the ensemble of initial conditions, but the associated histograms define a statistical distribution law of the form $p(x) = C x^{-γ}$, for almost the whole range of hyperbolic energies considered. We present numerical evidence that $γ$ determines the dimension of the fractal basin boundaries in the ensemble of initial conditions. This distribution is universal in the sense that it does not depend on the parameters of the models and is scale invariant. The package consists of an initial condition generator (on which the user can impose quite general constraints), a numerical solving manager, plotting commands that allow the user to locate and focus in on regions of possible interest and, finally, a set of routines that calculate the fractal dimension of the boundaries of those regions. A special feature of the software routines presented here is an optional interface in C, permitting fast numerical integration using standard Runge-Kutta methods, or variations, for high precision numerical integration

We exhibit a resonance mechanism of amplification of density perturbations in inflationary mo-dels, using a minimal set of ingredients (an effective cosmological constant, a scalar field minimally coupled to the gravitational field and matter), common to most models in the literature of inflation. This mechanism is based on the structure of homoclinic cylinders, emanating from an unstable periodic orbit in the neighborhood of a saddle-center critical point, present in the phase space of the model. The cylindrical structure induces oscillatory motions of the scales of the universe whenever the orbit visits the neighborhood of the saddle-center, before the universe enters a period of exponential expansion. The oscillations of the scale functions produce, by a resonance mechanism, the amplification of a selected wave number spectrum of density perturbations, and can explain the hierarchy of scales observed in the actual universe. The transversal crossings of the homoclinic cylinders induce chaos in the dynamics of the model, a fact intimately connected to the resonance mechanism occuring immediately before the exit to inflation.

The dynamics of a preinflacionary phase of the universe, and its exit to inflation, is discussed. This phase is modeled by a closed Friedmann-Robertson-Walker geometry, the matter content of which is radiation plus a scalar field minimally coupled to the gravitational field. The simple configuration, with two effective degres of freedom only, presents a very complicated dynamics connected to the existence of critical points of saddle-center type and saddle type in phase space of the system. Each of these critical points is associated to an extremum of the scalar field potential. The Topology of the phase space about the saddle-center is characterized by homoclinic cylinders emanating from unstable periodic orbits, and the transversal crossing of the cylinders, due to the non-integrability of the system, results in a chaotic dynamics. The topology of the homoclinic cylinders provides an invariant characterization of chaos. The model exhibits one or more exits to inflation, associated to one or more strong asymptotic de Sitter attractors present in phase space, but the way out from the initial singularity into any of the inflationary exits is chaotic. We discuss possible mechanisms, connected to the spectrum of inhomogeneous fluctuations in the models, which would allow us to distinguish physically the several exits to inflation.

We show that homogeneous and isotropic cosmological models with radiation and scalar field have, in general, two possible chaotic exits to inflation. These models may describe the early stages of inflation. The central point of our analysis is based on the possible existence of one or two saddle-centers points in the phase space of the models.

We examine the solutions of the equations of motion for an expanding Universe, taking into account the radiation of the inflaton field energy. We then analyze the question of the generality of inflationary solutions in this more general setting of a dissipative system. We find a surprisingly rich behavior for the solutions of the dynamical system of equations in the presence of dissipational effects. We also determine that a value of dissipation as small as $\sim 10^{-7} H$ can lead to a smooth exit from inflation to radiation.
