Encoder-decoder neural networks (EDNN) condense information most relevant to the output of the feedforward network to activation values at a bottleneck layer. We study the use of this architecture in emulation and interpretation of simulated X-ray spectroscopic data with the aim to identify key structural characteristics for the spectra, previously studied using emulator-based component analysis (ECA). We find an EDNN to outperform ECA in covered target variable variance, but also discover complications in interpreting the latent variables in physical terms. As a compromise of the benefits of these two approaches, we develop a network where the linear projection of ECA is used, thus maintaining the beneficial characteristics of vector expansion from the latent variables for their interpretation. These results underline the necessity of information recovery after its condensation and identification of decisive structural degrees for the output spectra for a justified interpretation.

Machine learning can reveal new insights into X-ray spectroscopy of liquids when the local atomistic environment is presented to the model in a suitable way. Many unique structural descriptor families have been developed for this purpose. We benchmark the performance of six different descriptor types using a computational data set of 24200 sulfur K\b{eta} X-ray emission spectra of aqueous sulfuric acid simulated at six different concentrations. We train a feed-forward neural network to predict the spectra from the corresponding descriptor vectors and find that the local many-body tensor representation, smooth overlap of atomic positions and atom-centered symmetry functions excel in this comparison. We found a similar hierarchy when applying the emulator-based component analysis to identify the spectrally relevant structural characteristics. The spectra were dominantly dependent on the concentration of the system, whereas adding the second most significant degree of freedom in the decomposition allowed for distinction of the protonation state of the acid molecule.

We present a PyTorch-powered implementation of the emulator-based component analysis used for ill-posed numerical non-linear inverse problems, where an approximate emulator for the forward problem is known. This emulator may be a numerical model, an interpolating function, or a fitting function such as a neural network. With the help of the emulator and a data set, the method seeks dimensionality reduction by projection in the variable space so that maximal variance of the target (response) values of the data is covered. The obtained basis set for projection in the variable space defines a subspace of the greatest response for the outcome of the forward problem. The method allows for the reconstruction of the coordinates in this subspace for an approximate solution to the inverse problem. We present an example of using the code provided as a Python class.

We apply a recently developed technique utilizing machine learning for statistical analysis of computational nitrogen K-edge spectra of aqueous triglycine. This method, the emulator-based component analysis, identifies spectrally relevant structural degrees of freedom from a data set filtering irrelevant ones out. Thus tremendous reduction in the dimensionality of the ill-posed nonlinear inverse problem of spectrum interpretation is achieved. Structural and spectral variation across the sampled phase space is notable. Using these data, we train a neural network to predict the intensities of spectral regions of interest from the structure. These regions are defined by the temperature-difference profile of the simulated spectra, and the analysis yields a structural interpretation for their behavior. Even though the utilized local many-body tensor representation implicitly encodes the secondary structure of the peptide, our approach proves that this information is irrecoverable from the spectra. A hard X-ray Raman scattering experiment confirms the overall sensibility of the simulated spectra, but the predicted temperature-dependent effects therein remain beyond the achieved statistical confidence level.

NN scattering with NDelta coupling: Dibaryon resonances without "dibaryons"?

It is known that at their threshold intermediate two-baryon NDelta states can produce resonance-like structures in some isospin one states, often interpreted as more exotic manifest six-quark states. This paper applies the coupled-channel method to study details of the NDelta effect in isospin one NN scattering with interactions constrained to exclude the influence of such extraneous hypothetical particles in two respects. Firstly, the calculated phase parameters are fitted below pion inelasticity, i.e. far below the region of "dibaryons". Secondly, the strength of the NN --> NDelta transition is constrained to agree with the pion production reaction NN --> dpi, fairly independent of the details of the pure "diagonal" NN potential and its effect practically as strong as the NN itself. The results may be considered as a necessary background for searches of additional dibaryon effects. Optimal conditions for resonant NDelta appearances involve a decrease of the orbital angular momentum in the transition NN --> NDelta, as is the case in the 1D2 and 3F3 waves. Also the effective NDelta threshold as well as its width are state dependent. Detailed complex phase shift results are presented for isospin one partial waves up to J=6, where NDelta excitation is still found to be comparable to or even larger than one pion exchange.

We report a statistical analysis of Ge K-edge X-ray emission spectra simulated for amorphous GeO$_2$ at elevated pressures. We find that employing machine learning approaches we can reliably predict the statistical moments of the K$β''$ and K$β_2$ peaks in the spectrum from the Coulomb matrix descriptor with a training set of $\sim 10^4$ samples. Spectral-significance-guided dimensionality reduction techniques allow us to construct an approximate inverse map** from spectral moments to pseudo-Coulomb matrices. When applying this to the moments of the ensemble-mean spectrum, we obtain distances from the active site that match closely to those of the ensemble mean and which moreover reproduce the pressure-induced coordination change in amorphous GeO$_2$. With this approach utilizing emulator-based component analysis, we are able to filter out the artificially complete structural information available from simulated snapshots, and quantitatively analyse structural changes that can be inferred from the changes in the K$β$ emission spectrum alone.

A key requirement for the correct interpretation of high-resolution X-ray spectra is that transition energies are known with high accuracy and precision. We investigate the K-shell features of Ne, CO$_2$, and SF$_6$ gases, by measuring their photo ion-yield spectra at the BESSY II synchrotron facility simultaneously with the 1s-np fluorescence emission of He-like ions produced in the Polar-X EBIT. Accurate ab initio calculations of transitions in these ions provide the basis of the calibration. While the CO$_2$ result agrees well with previous measurements, the SF$_6$ spectrum appears shifted by ~0.5 eV, about twice the uncertainty of the earlier results. Our result for Ne shows a large departure from earlier results, but may suffer from larger systematic effects than our other measurements. The molecular spectra agree well with our results of time-dependent density functional theory. We find that the statistical uncertainty allows calibrations in the desired range of 1-10 meV, however, systematic contributions still limit the uncertainty to ~40-100 meV, mainly due to the temporal stability of the monochromator energy scale. Combining our absolute calibration technique with a relative energy calibration technique such as photoelectron energy spectroscopy will be necessary to realize its full potential of achieving uncertainties as low as 1-10 meV.

We explore the sensitivity of several core-level spectroscopic methods to the underlying atomistic structure by using the water molecule as our test system. We first define a metric that measures the magnitude of spectral change as a function of the structure, which allows for identifying structural regions with high spectral sensitivity. We then apply machine-learning-emulator-based decomposition of the structural parameter space for maximal explained spectral variance, first on overall spectral profile and then on chosen integrated regions of interest therein. The presented method recovers more spectral variance than partial least squares fitting and the observed behavior is well in line with the aforementioned metric for spectral sensitivity. The analysis method is able to independently identify spectroscopically dominant degrees of freedom, and to quantify their effect and significance.

Electronic transitions involving core-level orbitals offer a localized, atomic-site and element specific peek window into statistical systems such as molecular liquids. Although formally understood, the complex relation between structure and spectrum -- and the effect of statistical averaging of highly differing spectra of individual structures -- render the analysis of an ensemble-averaged core-level spectrum complicated. We explore the applicability of machine learning for molecular structure -- core-level spectrum interpretation. We focus on the electronic Hamiltonian using the \ce{H2O} molecule in the classical-nuclei approximation as our test system. For a systematic view we studied both predicting structures from spectra and, vice versa, spectra from structures, using polynomial approaches and neural networks. We find predicting spectra easier than predicting structures, where a tighter grid (even unphysical) of the spectrum improves prediction, possibly inviting for over-interpretation of the model. The accuracy of the structure prediction worsens when moving outwards from the center of mass of the training set in the structural parameter space, which can not be overcome by model selection based on generalizability.

Recently it has been pointed out that in the two-baryon $NΔ$ or $ΔΔ$ system the width of the state is greatly diminished due to the relative kinetic energy of the two baryons, since the internal energy of the particles, available for pionic decay, is smaller. For nonzero orbital angular momenta this effect becomes state dependent. Also the real part of the $NΔ$ energy can get contribution from the centrifugal barrier leading to rotational series of diffuse states. Obviously, these states may have an interpretation as isospin one dibaryons. Direct and explicit calculations for this are presented with some details of the coupled state wave functions displayed. With finite expectation values of these repulsive effects it may be possible to define state dependent effective thresholds for $NΔ$ states and these, in turn, can show resonant like behavior.

We demonstrate a widely applicable technique to absolutely calibrate the energy scale of x-ray spectra with experimentally well-known and accurately calculable transitions of highly charged ions, allowing us to measure the K-shell Rydberg spectrum of molecular O$_2$ with 8 meV uncertainty. We reveal a systematic $\sim$450 meV shift from previous literature values, and settle an extraordinary discrepancy between astrophysical and laboratory measurements of neutral atomic oxygen, the latter being calibrated against the aforementioned O$_2$ literature values. Because of the widespread use of such, now deprecated, references, our method impacts on many branches of x-ray absorption spectroscopy. Moreover, it potentially reduces absolute uncertainties there to below the meV level.

On the width of the $Δ(1232)$ in $NΔ$ and $ΔΔ$ states

Core-level spectra of liquids can be difficult to interpret due to the presence of a range of local environments. We present computational methods for investigating core-level spectra based on the idea that both local structural parameters and the X-ray spectra behave as functions of the local atomic configuration around the absorbing site. We identify correlations between structural parameters and spectral intensities in defined regions of interest, using the oxygen K-edge excitation spectrum of liquid water as a test case. Our results show that this kind of analysis can find the main structure-spectral relationships of ice, liquid water, and supercritical water.

One crucial factor in seeing a quasibound state is its width, which should be related to the imaginary part of the scattering length. Comparing two models for eta-N scattering giving the same elementary scattering length, a simple optical potential and an explicit coupling to the pionic channel, it is seen that the latter yields a much smaller imaginary part for eta-nucleus scattering. This decrease of absorption may also mean a possibility for narrow eta-nuclear states.

The connection of the binding energy and width of possible bound eta-mesic states is given to the complex scattering length for s-states in the hope that, with knowledge of the final state interaction this could be useful in searches of these states. In spite of the strong direct potential dependence of both observables this connection is seen to be very model independent even for various nuclei once the influence of also the effective range is considered. The importance of this term is pointed also for data analyses. Although the nucleus considered here is 12C, extension to other nuclei is implied in the background work.

The $Λp$ interaction close to the $ΣN$ threshold is considered. Specifically, the pronounced structure seen in production reactions like $K^-d \to π^- Λp$ and $pp\to K^+ Λp$ around the $ΣN$ threshold is analyzed. Modern interaction models of the coupled $ΛN - ΣN$ systems generate such a structure either due to the presence of a (deuteron-like) unstable bound state or of an inelastic virtual state. %
A determination of the position of the prominent peak as observed in various experiments for the two aforementioned reactions leads to values that agree quite well with each other. Furthermore, the deduced mean value of $2128.7\pm 0.3$ MeV for the peak position coincides practically with the threshold energy of the $Σ^+ n$ channel. This supports the interpretation of the structure as a genuine cusp, signaling an inelastic virtual state in the $^3S_1-^3D_1$ partial wave of the $ΣN$ isospin 1/2 channel. %
There is also evidence for a second peak (or shoulder) in the data sets considered which appears at roughly 10-15 MeV above the $ΣN$ threshold. However, its concrete position varies significantly from data set to data set and, thus, a theoretical interpretation is difficult.

The high resolution in the $π^+$ momentum ensured that there was an unambiguous separation of the $pp\to π^+d/π^+pn$ channels. Using these and earlier data, the ratio of the production cross sections could be followed through the $Δ$ region and compared with the predictions of final state interaction theory. Deviations are strongly influenced by long-range terms in the production operator and the tensor force in the final $pn$ system. These have been investigated in a realistic $pp\toπ^+d/π^+pn$ calculation that includes $S \rightleftharpoons D$ channel coupling between the final nucleons. A semi-quantitative understanding of the observed effects is achieved.

The charge-symmetry-breaking amplitudes for the recently observed d d -> alpha pi0 reaction are investigated. Chiral perturbation theory is used to classify and identify the leading-order terms. Specific forms of the related one- and two-body tree level diagrams are derived. As a first step toward a full calculation, a few tree-level two-body diagrams are evaluated at each considered order, using a simplified set of d and alpha wave functions and a plane-wave approximation for the initial dd state. The leading-order pion-exchange term is shown to be suppressed in this model because of poor overlap of the initial and final states. The higher-order one-body and short-range (heavy-meson-exchange) amplitudes provide better matching between the initial and final states and therefore contribute significantly and coherently to the cross section. The consequences this might have for a full calculation, with realistic wave functions and a more complete set of amplitudes, are discussed.

This mechanism provides a very large contribution also to the CSB forward-backward asymmetry in the angular distribution of the reaction pn --> d pi0. This contribution was so large that it had a potential to cause a large effect also in CSB elastic NN scattering and to disturb its present understanding. However, it can be seen that, contrary to pion production, in this case the ud-quark mass difference and the electromagnetic contribution to the np-mass difference tend to cancel causing the total effect in the effective range parameters Delta a = a_pp - a_nn and Delta r_0 = r_0,pp - r_0,nn to be relatively small. In the lowest order and within the static approximation for the nucleons CSB pion-nucleon rescattering does not influence np scattering.

Eta-deuteron scattering lengths are calculated. A summation of the multiple scattering series is carried out and the result is checked against more involved calculations. The necessity to go beyond the fixed nucleon approximation is emphasized. It is shown that a quasibound or virtual state in the $η$-deuteron system may occur within the range of $η$-nucleon scattering lengths suggested by other experiments.

Abstract:
Using multiple scattering theory the scattering lengths of $η$ mesons on helium nuclei are calculated and checked against final state $η$ interactions from the $pd \rightarrow η^3$He and $dd \rightarrow η^4$He reactions. The existence of an $η^4$He quasibound state is indicated.

The total cross section is increased by a factor of about 1.5 compared with free deuteron photodisintegration. Well below and above the Delta region also some spin observables differ significantly from the ones of free deuteron disintegration due to the more compressed wave function of the correlated np pairs in 3He compared to the deuteron. The initial singlet state causes a significant change in the analyzing power Ay. These differences could presumably be seen at the conjugate angles where two-body effects are maximized and where photoreactions could complement similar pion absorption experiments. At low coverage the network geometry depends on the scale-free product of fiber length and coverage while at high coverage it depends on a scale-free combination of flexibility, width and thickness of the fibers. With increasing coverage the roughness of the free surface decouples from the substrate, faster when fibers are stiffer. In the high coverage region roughness decreases exponentially with increasing fiber flexibility.
