Atomic structures of Al-Co-Cu decagonal quasicrystals (QCs) are investigated using empirical oscillating pair potentials (EOPP) in molecular dynamic (MD) simulations that we enhance by Monte Carlo (MC) swap** of chemical species and replica exchange. Predicted structures exhibit planar decagonal tilin g patterns and are periodic along the perpendicular direction. We then recalculate the energies of promising structures using first-principles density functional theory (DFT), along with energies of competing phases. We find that our $τ$-inflated sequence of QC approximants are energetically unstable a t low temperature by at least 3 meV/atom. Extending our study to finite temperatures by calculating harmonic vibrational entropy, as well as anharmonic contributions that include chemical species swaps and tile flips, our results suggest that the quasicrystal phase is entropically stabilized at temperatur es in the range 600-800K and above. It decomposes into ordinary (though complex) crystal phases at low temperatures, including a partially disordered B2-type phase. We discuss the influence of density and composition on QC phase stability; we compare the structural differences between Co-rich and Cu-rich quasicrystals; and we analyze the role of entropy in stabilizing the quasicrystal, concluding with a discussion of the possible existence of "high entropy" quasicrystals.

Predicting quasicrystal structures is a multifaceted problem that can involve predicting a previously unknown phase, predicting the structure of an experimentally observed phase, or predicting the thermodynamic stability of a given structure. We survey the history and current state of these prediction efforts with a focus on methods that have improved our understanding of the structure and stability of known metallic quasicrystal phases. Advances in the structural modeling of quasicrystals, along with first principles total energy calculation and statistical mechanical methods that enable the calculation of quasicrystal thermodynamic stability, are illustrated by means of cited examples of recent work.

We consider all crystal structures as reported in the assessed phase diagrams of the ternary and its binary alloy subsystems (Al-Mn, Al-Pd, and Mn-Pd), as well as additional reported or hypothetical structures. Icosahedral and decagonal quasicrystalline approximants are among the structures that we predict to be stable, or nearly so. Our results suggest the need for careful experimental reexamination of phase stability in each of the alloy systems, in tandem with further efforts to refine crystallographic and ab-initio structures.

Decagonal quasiperiodic ordering of Sn thin film on $d$-Al-Ni-Co, is shown based on scanning tunneling microscopy (STM), low-energy electron diffraction and density functional theory (DFT). Interestingly, the decagonal structural correlations are partially retained up to a large film thickness of 10 nm grown at a 165$\pm$10 K. The nucleation centers called 'Sn white flowers' identified by STM at submonolayer thickness are recognized as valid patches of the decagonal clathrate structure with low adsorption energies. Due to the excellent lattice matching (to within 1%) between columns of Sn dodecahedra in the clathrate structure and pentagonal motifs at the $d$-Al-Ni-Co surface, the interfacial energy favors clathrate over the competing Sn crystalline forms. DFT study of the Sn/Al-Ni-Co composite model shows good mechanical stability, as shown by the work of separation of Sn from Al-Ni-Co slab that is comparable to clathrate self-separation energy. The relaxed surface terminations of the R$_2$T$_4$ clathrate approximant are in self-similarity correspondence with the motifs observed in the STM images from monolayer to thickest Sn film.

Lett. \textbf{117}, 118002 (2016)], comprising roughly 60~000 state points in the phase space spanned by the distance between the plates and the charge asymmetry parameter of the system. In contrast to this preceding contribution where the classification of the emerging structures was carried out ``by hand'', we have used this time machine learning concepts, notably based on a principal component analysis and a $k$-means clustering approach: using a 30-dimensional feature vector for each emerging structure (containing relevant information, such as the composition of the configuration as well as the most relevant order parameters) we were able to re-analyse these ground state configurations in a considerably more systematic and comprehensive manner than we could possibly do in the previously published classification scheme. Indeed we were now able to identify new structures in previously unclassified regions of the parameter space and could considerably refine the previous classification scheme, identifying thereby a rich wealth of new emerging ground state configurations. Thorough consistency checks confirm the validity of the newly defined diagram of states.

An atomic structure model of the planar defect has been constructed referring to the structural properties of the regular 1/1 approximant; namely truncated triacontahedron framework and embedded clusters. This structural model was validated by the agreement between the observed and simulated HAADF-STEM images. Models of the intersection of two planar defects and the triple point, where three planar defects intersect, were also proposed. All local structures formed at these defects are understood by the concept of so-called canonical cell tiling.

Icosahedral quasicrystals spontaneously form from the melt in simulations of Al--Cu--Fe alloys. We model the interatomic interactions using oscillating pair potentials tuned to the specific alloy system based on a database of density functional theory (DFT)-derived energies and forces. Favored interatomic separations align with the geometry of icosahedral motifs that overlap to create face-centered icosahedral order on a hierarchy of length scales. Molecular dynamics simulations, supplemented with Monte Carlo steps to swap chemical species, efficiently sample the configuration space of our models, which reach up to 9846 atoms. Exchanging temperatures of independent trajectories (replica exchange) allows us to achieve thermal equilibrium at low temperatures. By optimizing structure and composition we create structures whose DFT energies reach to within $\sim$2 meV/atom of the energies of competing crystal phases. Free energies obtained by adding contributions due to harmonic and anharmonic vibrations, chemical substitution disorder, phasons, and electronic excitations, show that the quasicrystal becomes stable against competing phases at temperatures above 600K. The average structure can be described succinctly as a cut through atomic surfaces in six-dimensional space that reveal specific patterns of preferred chemical occupancy. Atomic surface regions of mixed chemical occupation demonstrate the proliferation of phason fluctuations, which can be observed in real space through the formation, dissolution and reformation of large scale icosahedral motifs -- a picture that is hidden from diffraction refinements due to averaging over the disorder and consequent loss of information concerning occupancy correlations.

Using Pd-Sn-Yb system as an example, a model of quasicrystal structure has been constructed, of which 5-dimensional crystal (space group: P12/mmm, aDD=5.66 Å and c=3.72 Å) consists of four types of acceptance regions located at the following crystallographic sites; Yb [00000], Pd[1/3 0 1/3 0 1/2], Pd[1/3 1/3 1/3 1/3 0] and Sn[1/2 00 1/2 1/2]. In the 3-dimensional space, the quasicrystal is composed of three types of columns, of which c-projections correspond to a square, an equilateral triangle and a 3-fold hexagon. They are fragments of two known crystals, the hexagonal α-YbPdSn and the tetragonal Yb2Pd2Sn structures. The model of the hypothetical quasicrystal may be applicable as a platform to treat in a unified manner the heavy fermion properties in the two types of Yb-based crystals.

Realization of an elemental solid-state quasicrystal has remained a distant dream so far in spite of extensive work in this direction for almost two decades. Here, we report the discovery of quasiperiodic ordering in a thick layer of elemental Sn grown on icosahedral ($i$)-Al-Pd-Mn. The STM images and the LEED patterns of the Sn layer show specific structural signatures that portray quasiperiodicity but are distinct from the substrate. Photoemission spectroscopy reveals the existence of the pseudogap around the Fermi energy up to the maximal Sn thickness. The structure of the Sn layer is modeled as a novel form of quasicrystalline clathrate on the basis of the following: Firstly, from ab-initio theory, the energy of bulk Sn clathrate quasicrystal is lower than the high temperature metallic $β$-Sn phase, but higher than the low temperature $α$-Sn phase. A comparative study of the free slab energetics shows that surface energy favors clathrate over $α$-Sn up to about 4 nm layer thickness, and matches $β$-Sn for narrow window of slab thickness of 2-3 nm. Secondly, the bulk clathrate exhibits gap opening near Fermi energy, while the free slab form exhibits a pronouced pseudogap, which explains the pseudogap observed in photoemission. Thirdly, the STM images exhibit good agreement with clathrate model. We establish the adlayer-substrate compatibility based on very similar (within 1%) the cage-cage separation in the Sn clathrate and the pseudo-Mackay cluster-cluster separation on the $i$-Al-Pd-Mn surface. Furthermore, the nucleation centers of the Sn adlayer on the substrate are identified and these are shown to be a valid part of the Sn clathrate structure. Thus, based on both experiment and theory, we propose that 4 nm thick Sn adlayer deposited on 5-fold surface of $i$-Al-Pd-Mn substrate is in fact a metastable realization of elemental, clathrate family quasicrystal.

The dodecagonal quasicrystal classified into the five-dimensional space group P126/mmc, recently discovered in a Mn-Cr-Ni-Si alloy, has been analyzed using atomic-resolution spherical aberration-corrected electron microscopy, i.e. high-angle annular dark-field scanning transmission electron microscopy (HAADF-STEM) and conventional transmission electron microscopy. By observing along the 12-fold axis, non-periodic tiling consisting of an equilateral triangle and a square has been revealed, of which common edge length is a = 4.560 A. These tiles tend to form a network of dodecagons of which size is (2+Sqrt(3))a ~ 17 A in diameter. The tiling was interpreted as an aggregate of 100 A-scale oriented domains of high- and low-quality quasicrystals with small crystallites appearing at their boundaries. The quasicrystal domains exhibited a densely-filled circular acceptance region in the phason space. This is the first observation of the acceptance region in an actual dodecagonal quasicrystal.
Atomic structure model consistent with the electron microscopy images is a standard Frank-Kasper decoration of the triangle and square tiles, that can be inferred from the crystal structures of Zr4Al3 and Cr3Si. Four kinds of layers located at z = 0, +-1/4 and 1/2 are stacked periodically along the 12-fold axis, and the atoms at z = 0 and 1/2 form hexagonal anti-prisms consistently with the 126-screw axis. The validity of this structure model was examined by means of powder X-ray diffraction.

We have studied and resolved occupancy correlations in the existing average structure model of the complex metallic alloy xi'-Al-Pd-Mn [Boudard et al., Phil. Mag. A, 74, 939 (1996)], which has approximately 320 atoms in the unit cell and many fractionally occupied sites. Model variants were constructed systematically in a tiling-decoration approach and subjected to simulated annealing by use of both density functional theory and molecular dynamics with empirical potentials. To obtain a measure for thermodynamic stability, we reproduce the Al-Pd-Mn phase diagram at T=0K, and derive an enthalpy of formation for each structure. Our optimal structure resolves a cloud of fractionally occupied sites in pseudo-Mackay clusters. In particular, we demonstrate the presence of rotational degrees of freedom of an Al9 inner shell, which is caged within two icosahedrally symmetric outer shells Al30 and Pd12. Outside these clusters, the chemical ordering on a chain of three nearby sites surprisingly breaks the inversion symmetry of the surrounding structure, and couples to an Al/vacancy site nearby. Our refined tiling-decoration model applies to any structure within the epsilon-phases family, including the metastable decagonal quasicrystalline phase.

We employ first principles total energy and phonon calculations to address the structure and stability of Al$_2$Fe. This structure, which is reported as stable in the assessed Al-Fe phase diagram, is distinguished by an unusually low triclinic symmetry. The initial crystallographic structure determination additionally featured an unusual hole large enough to accommodate an additional atom. Our calculations indicate the hole must be filled, but predict the triclinic structure is unstable relative to a simpler structure based on the prototype MoSi$_2$. This MoSi$_2$ structure is interesting because it is predicted to be nonmagnetic, electrically insulating and high density, while the triclinic structure is magnetic, metallic and low density. We reconcile this seeming contradiction by demonstrating a high vibrational entropy that explains why the triclinic structure is stable at high temperatures. Finally, we note that Al$_5$Fe$_2$ poses a similar problem of unexplained stability.

The crystal structure of boron is unique among chemical elements, highly complex, and imperfectly known. Experimentalists report the beta-rhombohedral (black) form is stable over all temperatures from absolute zero to melting. However, early calculations found its energy to be greater than the energy of the alpha-rhombohedral (red) form, implying beta cannot be stable at low temperatures. Furthermore, beta exhibits partially occupied sites, seemingly in conflict with the thermodynamic requirement that entropy vanish at low temperature. Using electronic density functional theory methods and an extensive search of the configuration space we find a unique, energy minimizing pattern of occupied and vacant sites that can be stable at low temperatures but that breaks the beta-rhombohedral symmetry. Even lower energies occur within larger unit cells. Alternative configurations lie nearby in energy, allowing the entropy of partial occupancy to stabilize the beta-rhombohedral structure through a phase transition at moderate temperature.

We find five-fold symmetric decagons 12.8 A in diameter as the characteristic formation of this composition, along with smaller pseudo-five-fold symmetric clusters filling the spaces between the decagons. We use our method to make comparisons with a recent experimental approximant structure model from Sugiyama et al (2002).

A systematic, decoration-based technique to discover the atomic structure of a decagonal quasicrystal, given pair potentials and experimentally measured lattice constants, is applied to the ``basic'' cobalt-rich decagonal Al-Co-Ni quasicrystal. First lattice-gas Monte Carlo simulations are performed, assuming the atomic sites are vertices of a rhombus tiling with edge 2.45 A. This phase is found to be dominated by 13 A diameter decagon-shaped clusters, each with a pentagon of Co atoms at the center. These, and another smaller cluster, decorate vertices of a ``binary tiling'' with rhombus edge 10.4 A. Further simulations with a restricted site list show that Al arrangements on the borders of the 13 A decagon cluster form Hexagon, Boat, and Star tiles with edge 2.45 A; they indicate specific sites for Co versus Ni atoms, and how the structure adapts to small composition changes. In the second half of the paper, relaxation (augmented by molecular dynamics annealing) is used to obtain realistic structures. The dominant new feature is a set of linear ``channels'' attractive to Al atoms and running transverse to the layers. Each is typically occupied by three atoms in four layers, implying puckering and a spontaneous period doubling to c $\approx$ 8 A. Puckering favors pentagonal long range order of the cluster orientations. Our simulation captures most features of the related $W$-AlCoNi crystal, except for its pentagonal bipyramid motif.

We apply systematic methods previously used by Mihalkovic et al. to predict the structure of the `basic' Co-rich modification of the decagonal Al70 Co20 Ni10 layered quasicrystal, based on known lattice constants and previously calculated pair potentials. The modelling is based on Penrose tile decoration and uses Monte Carlo annealing to discover the dominant motifs, which are converted into rules for another level of description. The result is a network of edge-sharing large decagons on a binary tiling of edge 10.5 A. A detailed analysis is given of the instability of a four-layer structure towards $c$-doubling and puckering of the atoms out of the layers, which is applied to explain the (pentagonal) orientational order.

We interpret experimentally known B-Mg-Ru crystals as quasicrystal approximants. These approximant structures imply a deterministic decoration of tiles by atoms that can be extended quasiperiodically. Experimentally observed structural disorder corresponds to phason (tile flip) fluctuations. First-principles total energy calculations reveal that many distinct tilings lie close to stability at low temperatures. Transfer matrix calculations based on these energies suggest a phase transition from a crystalline state at low temperatures to a high temperature state characterized by tile fluctuations. We predict B$_{38}$Mg$_{17}$Ru$_{45}$ forms a decagonal quasicrystal that is metastable at low temperatures and may be thermodynamically stable at high temperatures.

We examine both the known equilibrium and metastable phases as well as a selection of plausible structures drawn from related alloy systems. This method, generally reproduces experimentally determined phase diagrams while providing additional information about energetics of metastable and unstable structures. In particular we can identify crystalline structures whose formation competes with the metallic glass. In some cases we identify previously unknown structures or observe possible errors in the experimental phase diagrams.

Recent experiments discovered an order-disorder transition occuring at low temperatures in large unit 1/1 cell cubic approximants of the stable Cd-based binary alloy quasicrystals. The transition is related to correlations among orientational degrees of freedom whose separations are around 12 Å. We analyze the interactions between the degrees of freedom using {\em ab-initio} calculations for Cd-Ca alloys and derive an equivalent antiferromagnetic Ising model which shows a similar phase transition. However, the calculated transition temperature is higher than observed experimentally, indicating that the actual structure and its order-disorder transition are more complex than originally proposed. A side-benefit of our study is the discovery of a canonical-cell decoration model for the Cd-Ca icosahedral phase.

The initial structure models are derived from a few {\it a priori} assumptions (gross features of the Patterson function) and the pair potentials. In place of the common hyperspace approach to the structure refinement of quasicrystals, we use a real-space tile decoration scheme, which does not rely on strict quasiperiodicity, and makes it easy to enforce sensible local arrangements of the atoms. Inclusion of the energies provides information complementary to the diffraction data and protects the fit procedure from converging on spurious solutions. The method pinpoints sites which are likely to break the symmetry of their local environment.

In our model for Al-Co-Cu, chemical ordering of Cu and Co along tile edges defines tile edge arrowing. Unlike the edge arrowing of Penrose matching rules, however, the energetics for Al-Co-Cu do not force quasiperiodicity. One may predict a quasicrystal structure starting from electrons and quantum mechanics, as approximated by interatomic pair potentials calibrated with ab-initio total-energy calculations, combined with the experimentally known composition and lattice constants. Here we report our progress on the "basic Ni" decagonal phase d(Al70 Ni21 Co9). Atomic configurations are represented as decorations of (possibly) random tilings. Our method was Monte Carlo simulation using both lattice-gas hops by atoms and tile-flip rearrangements, eventually followed by molecular dynamics and relaxation of the atom positions. Initially allowing the greatest freedom of atom positions, we observed nearly deterministic structural rules and enforced these as constraints involving larger tiles; this procedure was repeated at the next level of modeling. In crude and preliminary form, the effective Hamiltonian for tile-tile interactions is known, which is needed for further simulations to infer the long-range order. Our atomic arrangements in the 20 A decagonal cluster are compared with three structure models based on recent experiments.

How, in principle, could one solve the atomic structure of a quasicrystal, modeled as a random tiling decorated by atoms, and what techniques are available to do it? One path is to solve the phase problem first, obtaining the density in a higher dimensional space which yields the_averaged_ scattering density in 3-dimensional space by the usual construction of an incommensurate cut. A novel direct method for this is summarized and applied to an i(AlPdMn) data set. This averaged density falls short of a true structure determination (which would reveal the typical_unaveraged_ atomic patterns.) We discuss the problematic validity of inferring an ideal structure by simply factoring out a ``perp-space'' Debye-Waller factor, and we test this using simulations of rhombohedral tilings. A second, ``unified'' path is to relate the measured and modeled intensities directly, by adjusting parameters in a simulation to optimize the fit. This approach is well suited for unifying structural information from diffraction and from minimizing total energies derived ultimately from ab-initio calculations. Finally, we discuss the special pitfalls of fitting random-tiling decagonal phases.
