Magnetic resonance imaging (MRI) is the standard modality to understand human brain structure and function in vivo (antemortem). Decades of research in human neuroimaging has led to the widespread development of methods and tools to provide automated volume-based segmentations and surface-based parcellations which help localize brain functions to specialized anatomical regions. Recently ex vivo (postmortem) imaging of the brain has opened-up avenues to study brain structure at sub-millimeter ultra high-resolution revealing details not possible to observe with in vivo MRI. Unfortunately, there has been limited methodological development in ex vivo MRI primarily due to lack of datasets and limited centers with such imaging resources. Therefore, in this work, we present one-of-its-kind dataset of 82 ex vivo T2w whole brain hemispheres MRI at 0.3 mm isotropic resolution spanning Alzheimer's disease and related dementias. We adapted and developed a fast and easy-to-use automated surface-based pipeline to parcellate, for the first time, ultra high-resolution ex vivo brain tissue at the native subject space resolution using the Desikan-Killiany-Tourville (DKT) brain atlas. This allows us to perform vertex-wise analysis in the template space and thereby link morphometry measures with pathology measurements derived from histology. We will open-source our dataset docker container, Jupyter notebooks for ready-to-use out-of-the-box set of tools and command line options to advance ex vivo MRI clinical brain imaging research on the project webpage.

Postmortem MRI allows brain anatomy to be examined at high resolution and to link pathology measures with morphometric measurements. However, automated segmentation methods for brain map** in postmortem MRI are not well developed, primarily due to limited availability of labeled datasets, and heterogeneity in scanner hardware and acquisition protocols. In this work, we present a high resolution of 135 postmortem human brain tissue specimens imaged at 0.3 mm$^{3}$ isotropic using a T2w sequence on a 7T whole-body MRI scanner. We developed a deep learning pipeline to segment the cortical mantle by benchmarking the performance of nine deep neural architectures, followed by post-hoc topological correction. We then segment four subcortical structures (caudate, putamen, globus pallidus, and thalamus), white matter hyperintensities, and the normal appearing white matter. We show generalizing capabilities across whole brain hemispheres in different specimens, and also on unseen images acquired at 0.28 mm^3 and 0.16 mm^3 isotropic T2*w FLASH sequence at 7T. We then compute localized cortical thickness and volumetric measurements across key regions, and link them with semi-quantitative neuropathological ratings. Our code, Jupyter notebooks, and the containerized executables are publicly available at: https://pulkit-khandelwal.github.io/exvivo-brain-upenn

However, automated cortical segmentation methods in ex vivo MRI are not well developed, primarily due to limited availability of labeled datasets, and heterogeneity in scanner hardware and acquisition protocols. In this work, we present a high resolution 7 Tesla dataset of 32 ex vivo human brain specimens. We benchmark the cortical mantle segmentation performance of nine neural network architectures, trained and evaluated using manually-segmented 3D patches sampled from specific cortical regions, and show excellent generalizing capabilities across whole brain hemispheres in different specimens, and also on unseen images acquired at different magnetic field strength and imaging sequences. Missing mass spectroscopy with the $(e,e^{\prime}K^{+})$ reaction was performed at Jefferson Laboratory's Hall C for the neutron rich $Λ$ hypernucleus $^{9}_Λ{\rm Li}$. The ground state energy was obtained to be $B_Λ^{\rm g.s.}=8.84\pm0.17^{\rm stat.}\pm0.15^{\rm sys.}~{\rm MeV}$ by using shell model calculations of a cross section ratio and an energy separation of the spin doublet states ($3/2^{+}_1$ and $5/2^{+}_1$). In addition, peaks that are considered to be states of [$^{8}{\rm Li}(3^{+})\otimes s_Λ=3/2^{+}_{2}, 1/2^{+}$] and [$^{8}{\rm Li}(1^{+})\otimes s_Λ=5/2^{+}_{2}, 7/2^{+}$] were observed at $E_Λ({\rm no.~2})=1.74\pm0.27^{\rm stat.}\pm0.11^{\rm sys.}~{\rm MeV}$ and $E_Λ({\rm no.~3})=3.30\pm0.24^{\rm stat.}\pm0.11^{\rm sys.}~{\rm MeV}$, respectively. The $E_Λ({\rm no.~3})$ is larger than shell model predictions by a few hundred keV, and the difference would indicate that a ${\rm ^{5}He}+t$ structure is more developed for the $3^{+}$ state than those for the $2^{+}$ and $1^{+}$ states in a core nucleus $^{8}{\rm Li}$ as a cluster model calculation suggests.

Searches for electron antineutrino, muon neutrino, and muon antineutrino disappearance driven by sterile neutrino mixing have been carried out by the Daya Bay and MINOS+ collaborations. This Letter presents the combined results of these searches, along with exclusion results from the Bugey-3 reactor experiment, framed in a minimally extended four-neutrino scenario. Significantly improved constraints on the $θ_{μe}$ mixing angle are derived that constitute the most stringent limits to date over five orders of magnitude in the sterile mass-squared splitting $Δm^2_{41}$, excluding the 90% C.L. sterile-neutrino parameter space allowed by the LSND and MiniBooNE observations at 90% CL$_s$ for $Δm^2_{41}<5\,$eV$^2$.Furthermore, the LSND and MiniBooNE 99% C.L. allowed regions are excluded at 99% CL$_s$ for $Δm^2_{41}$ $<$ 1.2 eV$^2$.

Analyzing a 14-kton detector equivalent exposure of 6.05$\times$10$^{20}$ protons-on-target in the NuMI beam at Fermilab, we observe 95 neutral-current candidates at the Far Detector compared with $83.5 \pm 9.7 \mbox{(stat.)} \pm 9.4 \mbox{(syst.)}$ events predicted assuming mixing only occurs between active neutrino species. No evidence for $ν_μ \rightarrow ν_{s}$ transitions is found. Interpreting these results within a 3+1 model, we place constraints on the mixing angles $θ_{24}<20.8^{\circ}$ and $θ_{34}<31.2^{\circ}$ at the 90% C.L. for $0.05~eV^2\leq Δm^2_{41}\leq 0.5~eV^2$, the range of mass splittings that produce no significant oscillations over the Near Detector baseline.

We report new constraints on the size of large extra dimensions from data collected by the MINOS experiment between 2005 and 2012. Our analysis employs a model in which sterile neutrinos arise as Kaluza-Klein states in large extra dimensions and thus modify the neutrino oscillation probabilities due to mixing between active and sterile neutrino states. Using Fermilab's NuMI beam exposure of $10.56 \times 10^{20}$ protons-on-target, we combine muon neutrino charged current and neutral current data sets from the Near and Far Detectors and observe no evidence for deviations from standard three-flavor neutrino oscillations. The ratios of reconstructed energy spectra in the two detectors constrain the size of large extra dimensions to be smaller than $0.45\,μ\text{m}$ at 90% C.L. in the limit of a vanishing lightest active neutrino mass. Stronger limits are obtained for non-vanishing masses.

Forward single $π^0$ production by coherent neutral-current interactions, $ν\mathcal{A} \to ν\mathcal{A} π^0$, is investigated using a 2.8$\times 10^{20}$ protons-on-target exposure of the MINOS Near Detector. For single-shower topologies, the event distribution in production angle exhibits a clear excess above the estimated background at very forward angles for visible energy in the range~1-8 GeV. Cross sections are obtained for the detector medium comprised of 80% iron and 20% carbon nuclei with $\langle \mathcal{A} \rangle = 48$, the highest-$\langle \mathcal{A} \rangle$ target used to date in the study of this coherent reaction. The total cross section for coherent neutral-current single-$π^0$ production initiated by the $ν_μ$ flux of the NuMI low-energy beam with mean (mode) $E_ν$ of 4.9 GeV (3.0 GeV), is $77.6\pm5.0\,(\text{stat}) ^{+15.0}_{-16.8}\,(\text{syst})\times10^{-40}\,\text{cm}^2~\text{per nucleus}$. The results are in good agreement with predictions of the Berger-Sehgal model.

In this Letter, results from both experiments are combined with those from the Bugey-3 reactor neutrino experiment to constrain oscillations into light sterile neutrinos. The three experiments are sensitive to complementary regions of parameter space, enabling the combined analysis to probe regions allowed by the LSND and MiniBooNE experiments in a minimally extended four-neutrino flavor framework. Stringent limits on $\sin^2 2θ_{μe}$ are set over 6 orders of magnitude in the sterile mass-squared splitting $Δm^2_{41}$. The sterile-neutrino mixing phase space allowed by the LSND and MiniBooNE experiments is excluded for $Δm^2_{41} < 0.8$ eV$^2$ at 95% CL$_s$.

The data, from an exposure of $10.56\times 10^{20}\,\textrm{protons on target}$, are analyzed using a phenomenological model with one sterile neutrino. We constrain the mixing parameters $θ_{24}$ and $Δm^{2}_{41}$ and set limits on parameters of the four-dimensional Pontecorvo-Maki-Nakagawa-Sakata matrix, $|U_{μ4}|^{2}$ and $|U_{τ4}|^{2}$, under the assumption that mixing between $ν_{e}$ and $ν_{s}$ is negligible ($|U_{e4}|^{2}=0$). No evidence for $ν_μ \to ν_{s}$ transitions is found and we set a world-leading limit on $θ_{24}$ for values of $Δm^{2}_{41} \lesssim 1\,\mathrm{eV}^{2}$.

The experiment also provided new insight into charge symmetry breaking in p-shell hypernuclear systems. Finally, a peak at $B_Λ$ = 3.65 $\pm$ 0.20(stat.) $\pm$ 0.11(sys.) MeV was observed and assigned as a mixture of 3/2$^{+}$ and 5/2$^{+}$ states, confirming the "gluelike" behavior of $Λ$, which makes an unstable state in $^{6}$He stable against neutron emission.

We used a statistical selection algorithm to separate $ν_{e}$ candidates from background events, enabling an analysis of the combined MINOS neutrino and antineutrino data. We observe no deviations from standard neutrino mixing, and thus place constraints on the non-standard interaction matter effect, $|\varepsilon_{eτ}|$, and phase, $(δ_{CP}+δ_{eτ})$, using a thirty-bin likelihood fit.

Data from the MINOS experiment has been used to search for mixing between muon neutrinos and muon antineutrinos using a time-independent Lorentz-violating formalism derived from the Standard-Model Extension (SME). MINOS is uniquely capable of searching for muon neutrino-antineutrino mixing given its long baseline and ability to distinguish between neutrinos and antineutrinos on an event-by-event basis. Neutrino and antineutrino interactions were observed in the MINOS Near and Far Detectors from an exposure of 10.56$\times10^{20}$ protons-on-target from the NuMI neutrino-optimized beam. No evidence was found for such transitions and new, highly stringent limits were placed on the SME coefficients governing them. We place the first limits on the SME parameters $(c_{L})^{TT}_{μμ} $ and $(c_{L})^{TT}_{ττ}$ at $-8.4\times10^{-23} < (c_{L})^{TT}_{μμ} < 8.0\times10^{-23}$ and $-8.0\times10^{-23} < (c_{L})^{TT}_{ττ} < 8.4\times10^{-23}$, and the world's best limits on the $\tilde{g}^{ZT}_{μ\overlineμ}$ and $\tilde{g}^{ZT}_{τ\overlineτ}$ parameters at $|\tilde{g}^{ZT}_{μ\overlineμ}| < 3.3\times 10^{-23}$ and $|\tilde{g}^{ZT}_{τ\overlineτ}| < 3.3\times 10^{-23}$, all limits quoted at $3σ$.

The multiple-muon events, recorded nearly continuously from August 2003 until April 2012, comprise two independent data sets imaged with opposite magnetic field polarities, the comparison of which allows the systematic uncertainties of the measurement to be minimized. The multiple-muon charge ratio is determined to be $R_μ= 1.104 \pm 0.006 {\rm \,(stat.)} ^{+0.009}_{-0.010} {\rm \,(syst.)} $. This measurement complements previous determinations of single-muon and multiple-muon charge ratios at underground sites and serves to constrain models of cosmic ray interactions at TeV energies.

Spectroscopy of a $^{10}_Λ$Be hypernucleus was carried out at JLab Hall C using the $(e,e^{\prime}K^{+})$ reaction. A new magnetic spectrometer system (SPL+HES+HKS), specifically designed for high resolution hypernuclear spectroscopy, was used to obtain an energy spectrum with a resolution of 0.78 MeV (FWHM). The well-calibrated spectrometer system of the present experiment using the $p(e,e^{\prime}K^{+})Λ,Σ^{0}$ reactions allowed us to determine the energy levels, and the binding energy of the ground state peak (mixture of 1$^{-}$ and 2$^{-}$ states) was obtained to be B$_Λ$=8.55$\pm$0.07(stat.)$\pm$0.11(sys.) MeV. The result indicates that the ground state energy is shallower than that of an emulsion study by about 0.5 MeV which provides valuable experimental information on charge symmetry breaking effect in the $ΛN$ interaction.

The observed neutrino flavor transitions are currently explained by the three flavor neutrino oscillation phenomenon, considered to be the leading order mechanism behind the flavor transitions. Currently existing data from LSND, MiniBooNE and reactor experiments demonstrate anomalies that could potentially be indications of non-standard neutrino phenomena. MINOS can probe transitions from muon neutrinos to electron neutrinos and search for anomalous behavior that cannot be explained by standard model neutrino oscillations. Here we present the search for second order effects in the flavor transitions by analyzing the MINOS $ν_μ\to ν_e$ channel.

We have measured the induced polarization of the $Λ(1116)$ in the reaction $ep\rightarrow e'K^+Λ$, detecting the scattered $e'$ and $K^+$ in the final state along with the proton from the decay $Λ\rightarrow pπ^-$.The present study used the CEBAF Large Acceptance Spectrometer (CLAS), which allowed for a large kinematic acceptance in invariant energy $W$ ($1.6\leq W \leq 2.7$ GeV) and covered the full range of the kaon production angle at an average momentum transfer $Q^2=1.90$ GeV$^2$.In this experiment a 5.50 GeV electron beam was incident upon an unpolarized liquid-hydrogen target. We have mapped out the $W$ and kaon production angle dependencies of the induced polarization and found striking differences from photoproduction data over most of the kinematic range studied. However, we also found that the induced polarization is essentially $Q^2$ independent in our kinematic domain, suggesting that somewhere below the $Q^2$ covered here there must be a strong $Q^2$ dependence. Along with previously published photo- and electroproduction cross sections and polarization observables, these data are needed for the development of models, such as effective field theories, and as input to coupled-channel analyses that can provide evidence of previously unobserved $s$-channel resonances.

Since the pioneering experiment, E89-009 studying hypernuclear spectroscopy using the $(e,e^{\prime}K^+)$ reaction was completed, two additional experiments, E01-011 and E05-115, were performed at Jefferson Lab. These later experiments used a modified experimental design, the "tilt method", to dramatically suppress the large electromagnetic background, and allowed for a substantial increase in luminosity. Additionally, a new kaon spectrometer, HKS (E01-011), a new electron spectrometer, HES, and a new splitting magnet were added to produce precision, high-resolution hypernuclear spectroscopy. These two experiments, E01-011 and E05-115, resulted in two new data sets, producing sub-MeV energy resolution in the spectra of ${}^{7}_Λ\text{He}$, ${}^{12}_Λ\text{B}$ and ${}^{28}_Λ\text{Al}$ and ${}^{7}_Λ\text{He}$, ${}^{10}_Λ\text{Be}$, ${}^{12}_Λ\text{B}$ and ${}^{52}_Λ\text{V}$. All three experiments obtained a ${}^{12}_Λ\text{B}$, spectrum, which is the most characteristic $p$-shell hypernucleus and is commonly used for calibration. Independent analyses of these different experiments demonstrate excellent consistency and provide the clearest level structure to date of this hypernucleus as produced by the $(e,e^{\prime}K^+)$ reaction. This paper presents details of these experiments, and the extraction and analysis of the observed ${}^{12}_Λ\text{B}$ spectrum.

The $Σ^+(1189)$ was reconstructed in the exclusive reaction $γ+p\rightarrow K^{0}_{S} + Σ^+(1189)$ via the $Σ^{+} \to p π^{0}$ decay mode. The $K^{0}_S$ was reconstructed in the invariant mass of two oppositely charged pions with the $π^0$ identified in the missing mass of the detected $pπ^+π^-$ final state. Experimental data were collected in the photon energy range $E_γ$ = 1.0-3.5 GeV ($\sqrt{s}$ range 1.66-2.73 GeV). We observe a large negative polarization of up to 95%. As the mechanism of transverse polarization of hyperons produced in unpolarized photoproduction experiments is still not well understood, these results will help to distinguish between different theoretical models on hyperon production and provide valuable information for the searches of missing baryon resonances.

The lifetime of a Lambda particle embedded in a nucleus (hypernucleus) decreases from that of free Lambda decay due to the opening of the Lambda N to NN weak decay channel. However, it is generally believed that the lifetime of a hypernucleus attains a constant value (saturation) for medium to heavy hypernuclear masses, yet this hypothesis has been difficult to verify. The present paper reports a direct measurement of the lifetime of medium-heavy hypernuclei produced with a photon-beam from Fe, Cu, Ag, and Bi targets. The recoiling hypernuclei were detected by a fission fragment detector using low-pressure multi-wire proportional chambers. The experiment agrees remarkably well with the only previously-measured single-species heavy-hypernucleus lifetime, that of Fe56_Lambda at KEK, and has significantly higher precision. The experiment disagrees with the measured lifetime of an unknown combination of heavy hypernuclei with 180<A<225 and, with a small statistical and systematic uncertainty, strongly favors the expected saturation of the lifetime decrease.

We report the measurement of near threshold neutral pion electroproduction cross sections and the extraction of the associated structure functions on the proton in the kinematic range $Q^2$ from 2 to 4.5 GeV$^2$ and $W$ from 1.08 to 1.16 GeV. These measurements allow us to access the dominant pion-nucleon s-wave multipoles $E_{0+}$ and $S_{0+}$ in the near-threshold region. In the light-cone sum-rule framework (LCSR), these multipoles are related to the generalized form factors $G_1^{π^0 p}(Q^2)$ and $G_2^{π^0 p}(Q^2)$. The data are compared to these generalized form factors and the results for $G_1^{π^0 p}(Q^2)$ are found to be in good agreement with the LCSR predictions, but the level of agreement with $G_2^{π^0 p}(Q^2)$ is poor.

We have measured the nuclear transparency of the incoherent diffractive $A(e,e'ρ^0)$ process in $^{12}$C and $^{56}$Fe targets relative to $^2$H using a 5 GeV electron beam. The nuclear transparency, the ratio of the produced $ρ^0$'s on a nucleus relative to deuterium, which is sensitive to $ρA$ interaction, was studied as function of the coherence length ($l_c$), a lifetime of the hadronic fluctuation of the virtual photon, and the four-momentum transfer squared ($Q^2$). While the transparency for both $^{12}$C and $^{56}$Fe showed no $l_c$ dependence, a significant $Q^2$ dependence was measured, which is consistent with calculations that included the color transparency effects.

We report the first extraction of the pion-nucleon multipoles near the production threshold for the $nπ^+$ channel at relatively high momentum transfer ($Q^2$ up to 4.2 $\rm{GeV^2}$). The dominance of the s-wave transverse multipole ($E_{0+}$), expected in this region, allowed us to access the generalized form factor $G_1$ within the light-cone sum rule (LCSR) framework as well as the axial form factor $G_A$. The data analyzed in this work were collected by the nearly $4π$ CEBAF Large Acceptance Spectrometer (CLAS) using a 5.754 $\rm{GeV}$ electron beam on a proton target. The differential cross section and the $π-N$-multipole $E_{0+}/G_D$ were measured using two different methods, the LCSR and a direct multipole fit. The results from the two methods are found to be consistent and almost $Q^2$ independent.

We report on the first measurement of the F2 structure function of the neutron from semi-inclusive scattering of electrons from deuterium, with low-momentum protons detected in the backward hemisphere. Restricting the momentum of the spectator protons to < 100 MeV and their angles to < 100 degrees relative to the momentum transfer allows an interpretation of the process in terms of scattering from nearly on-shell neutrons. The F2n data collected cover the nucleon resonance and deep-inelastic regions over a wide range of Bjorken x for 0.65 < Q2 < 4.52 GeV2, with uncertainties from nuclear corrections estimated to be less than a few percent. These measurements provide the first determination of the neutron to proton structure function ratio F2n/F2p at 0.2 < x < 0.8 with little uncertainty due to nuclear effects.

Fits of the acceptance-corrected simulations were made to the acceptance-corrected data to determine contributions from signal and background processes. The line shape of $Λ$ (1405) varies with the four momentum transfer, $Q^2$, and does not match the line shape based on PDG resonance parameters. It corresponds approximately to predictions of a recent two-pole meson-baryon picture of this state.

We present studies of single-spin asymmetries for neutral pion electroproduction in semi-inclusive deep-inelastic scattering of 5.776 GeV polarized electrons from an unpolarized hydrogen target, using the CEBAF Large Acceptance Spectrometer (CLAS) at the Thomas Jefferson National Accelerator Facility. A substantial $\sin φ_h$ amplitude has been measured in the distribution of the cross section asymmetry as a function of the azimuthal angle $φ_h$ of the produced neutral pion. The dependence of this amplitude on Bjorken $x$ and on the pion transverse momentum is extracted with significantly higher precision than previous data and is compared to model calculations.

We report the first measurement of the differential cross section on $φ$-meson photoproduction from deuterium near the production threshold for a proton using the CLAS detector and a tagged-photon beam in Hall B at Jefferson Lab. The measurement was carried out by a triple coincidence detection of a proton, $K^+$ and $K^-$ near the theoretical production threshold of 1.57 GeV. The extracted differential cross sections $\frac{dσ}{dt}$ for the initial photon energy from 1.65-1.75 GeV are consistent with predictions based on a quasifree mechanism. This experiment establishes a baseline for a future experimental search for an exotic $φ$-N bound state from heavier nuclear targets utilizing subthreshold/near-threshold production of $φ$ mesons.

The experiment was done at Jefferson Lab using the Hall B photon tagger and a high-resolution multichannel calorimeter. The ${π^0 \to γγ}$ decay width was extracted by fitting the measured cross sections using recently updated theoretical models for the process. The resulting value for the decay width is $Γ{(π^0 \to γγ)} = 7.82 \pm 0.14 ~({\rm stat.}) \pm 0.17 ~({\rm syst.}) ~{\rm eV}$. With the 2.8% total uncertainty, this result is a factor of 2.5 more precise than the current PDG average of this fundamental quantity and it is consistent with current theoretical predictions.

We have measured the 3He(e,e'pp)n reaction at an incident energy of 4.7 GeV over a wide kinematic range. We identified spectator correlated pp and pn nucleon pairs using kinematic cuts and measured their relative and total momentum distributions. This is the first measurement of the ratio of pp to pn pairs as a function of pair total momentum, $p_{tot}$. For pair relative momenta between 0.3 and 0.5 GeV/c, the ratio is very small at low $p_{tot}$ and rises to approximately 0.5 at large $p_{tot}$. This shows the dominance of tensor over central correlations at this relative momentum.

Data have been obtained using a polarized electron beam of 5.7 GeV with the CLAS detector at the Thomas Jefferson National Accelerator Facility (JLab). A significant non-zero $\sin2φ$ single spin asymmetry was also observed for the first time indicating strong spin-orbit correlations for transversely polarized quarks in the longitudinally polarized proton. The azimuthal modulations of single spin asymmetries have been measured over a wide kinematic range.

In this report, we present the energy calibration of the Hall B bremsstrahlung tagging system at the Thomas Jefferson National Accelerator Facility. The calibration was performed using a magnetic pair spectrometer. The tagged photon energy spectrum was measured in coincidence with $e^+e^-$ pairs as a function of the pair spectrometer magnetic field. Taking advantage of the internal linearity of the pair spectrometer, the energy of the tagging system was calibrated at the level of $\pm 0.1% E_γ$. The absolute energy scale was determined using the $e^+e^-$ rate measurements close to the end-point of the photon spectrum. The energy variations across the full tagging range were found to be $<3$ MeV.
