Images document scientific discoveries and are prevalent in modern biomedical research. Microscopy imaging in particular is currently undergoing rapid technological advancements. However for scientists wishing to publish the obtained images and image analyses results, there are to date no unified guidelines. Images document scientific discoveries and are prevalent in modern biomedical research. Microscopy imaging in particular is currently undergoing rapid technological advancements. However for scientists wishing to publish the obtained images and image analyses results, there are to date no unified guidelines. Consequently, microscopy images and image data in publications may be unclear or difficult to interpret. Here we present community-developed checklists for preparing light microscopy images and image analysis for publications. These checklists offer authors, readers, and publishers key recommendations for image formatting and annotation, color selection, data availability, and for reporting image analysis workflows. The goal of our guidelines is to increase the clarity and reproducibility of image figures and thereby heighten the quality of microscopy data is in publications.

In April 2020, the QUality Assessment and REProducibility for Instruments and Images in Light Microscopy (QUAREP-LiMi) initiative was formed. This initiative comprises imaging scientists from academia and industry who share a common interest in achieving a better understanding of the performance and limitations of microscopes and improved quality control (QC) in light microscopy. The ultimate goal of the QUAREP-LiMi initiative is to establish a set of common QC standards, guidelines, metadata models, and tools, including detailed protocols, with the ultimate aim of improving reproducible advances in scientific research. This White Paper 1) summarizes the major obstacles identified in the field that motivated the launch of the QUAREP-LiMi initiative; 2) identifies the urgent need to address these obstacles in a grassroots manner, through a community of stakeholders including, researchers, imaging scientists, bioimage analysts, bioimage informatics developers, corporate partners, funding agencies, standards organizations, scientific publishers, and observers of such; 3) outlines the current actions of the QUAREP-LiMi initiative, and 4) proposes future steps that can be taken to improve the dissemination and acceptance of the proposed guidelines to manage QC. To summarize, the principal goal of the QUAREP-LiMi initiative is to improve the overall quality and reproducibility of light microscope image data by introducing broadly accepted standard practices and accurately captured image data metrics.

Ultrafast intersystem crossing in nickel porphyrins

We study the relaxation dynamics and intersystem-crossing to the metastable state in laser-pumped tetra and hexa-coordinated nickel porphyrins. We use a ligand-field model which takes into account the crystal field created by the porphyrin ring and axial ligands. By accounting for the energy redistribution of the lattice vibrations of the metal-ligand stretch mode we get an irreversible decay within the order of the hundreds of femtoseconds timescale. We show how non-equilibrium time-dependent x-ray absorption atthe Ni K-edge measurements can elucidate the nature of the intermediate states involved in the decay. Understanding radiationless transitions in this system is of interest for their relevance in photocatalytic systems and photothermal sensitizers for cancer treatment.

The program runs in Linux, Windows and MacOS platforms.

Mixed configuration ground state in Iron(II) Phthalocyanine

We calculate the angular dependence of the x-ray linear and circular dichroism at the $L_{2,3}$ edges of $α$-Fe(II) Phthalocyanine (FePc) thin films using a ligand field model with full configuration interaction. We find the best agreement with the experimental spectra for a mixed ground state of $^3E_{g}(a_{1g}^2e_g^3b_{2g}^1)$ and $^3B_{2g}(a_{1g}^1e_g^4b_{2g}^1)$ with the two configurations coupled by the spin-orbit interaction. The $^3E_{g}(b)$ and $^3B_{2g}$ states have an easy axis and plane anisotropies, respectively. Our model accounts for an easy-plane magnetic anisotropy and the measured magnitudes of the in-plane orbital and spin moments. The proximity in energy of the two configurations allows a switching of the magnetic anisotropy from easy plane to easy axis with a small change in the crystal field, as recently observed for FePc adsorbed on an oxidized Cu surface. We also discuss the possibility of a quintet ground state ($^5A_{1g}$ is 250~meV above the ground state) with planar anisotropy by manipulation of the Fe-C bond length by depositing the complex on a substrate that is subjected to a mechanical strain.

We present a systematic study of the electronic structure in A-site ordered manganites as function of do** and temperature. The energy dependencies observed with soft x-ray resonant diffraction (SXRD) at the Mn L_{2,3} edges are compared with structural investigations using neutron powder diffraction as well as with cluster calculations. The crystal structures obtained with neutron powder diffraction reflect the various orbital and charge ordered phases and show an increase of the Mn-O-Mn bond angle as function of do** and temperature. Cluster calculations show that the observed spectral changes in SXRD as a function of do** are more pronounced than expected from an increase in bandwitdh due to the increase in Mn-O-Mn bond angle, and are best described by holes that are distributed at the neighbouring oxygen ions. These holes are not directly added to the Mn 3d shell, but centered at the Mn site. In contrast, the spectral changes in SXRD as function of temperature are best described by an increase of magnetic correlations. This demonstrates the strong correlations between orbitals and magnetic moments of the 3d states.

The effect of do** on the electronic structure at the Mn sites in the La_{1-x}Sr_{1+x}MnO_4 series (x=0, 0.3 and 0.5) was studied by means of non-resonant hard X- ray emission spectroscopy (XES). We observe a linear dichroism in the Mn K-beta main lines (3p to 1s transitions) that is strongest for x=0 and decreases with increasing x to 0.5. The Mn K-beta main lines in the poly-crystalline samples change considerably less upon increasing the hole do** (substitution of La by Sr) than it would be expected based on the change of formal valence. From this we conclude that the charge and spin density at the Mn sites are only little affected by do**. This implies that holes injected in the La_{1-x}Sr_{1+x}MnO_4 series mainly result in a decrease of charge density on the oxygen atoms, i.e. oxygen takes part in the charge balancing. These findings are supported by many-body cluster calculations.

The dependence with energy of the resonant soft x-ray Bragg diffraction intensity in DyB$_2$C$_2$ for the $(00{1/2})$ reflection at the Dy M$_{4,5}$ edges have been calculated by using an atomic multiplet hamiltonian including the effect of crystal field and introducing an intra-atomic quadrupolar interaction between the 3d core and 4f valence shell. These calculations are compared with the experimental results (Mulders et al., J. Phys.: Condens. Matter 18 (2006) 11195) in the antiferroquadrupolar and antiferromagnetic phases of DyB$_2$C$_2$. We reproduce all the features appearing $(00{1/2})$ reflection energy profile in the antiferroquadrupolar ordered phase, and we reproduce the behaviour of the resonant x-ray scattering intensity at different energies in the vicinity of the Dy M$_5$ edge when the temperature is lowered within the antiferromagnetic phase.

We have investigated the antiferromagnetic insulating phase of the Mott-Hubbard insulator V$_2$O$_3$ by resonant x-ray Bragg diffraction at the vanadium K-edge. Combining the information obtained from azimuthal angle scans, linear incoming polarization scans and by fitting collected data to the scattering amplitude derived from the established chemical I2/a and magnetic space groups we provide evidence of the ordering motif of anapolar moments (which results from parity violation coupling to an electromagnetic field). Experimental data (azimuthal dependence and polarization analysis) collected at space-group forbidden Bragg reflections are successfully accounted within our model in terms of vanadium magnetoelectric multipoles. We demonstrate that resonant x-ray diffraction intensities in all space-group forbidden Bragg reflections of the kind $(hkl)_m$ with odd $h$ are produced by an E1-E2 event. The determined tensorial parameters offer a test for ab-initio calculations in this material, that can lead to a deeper and more quantitative understanding of the physical properties of V$_2$O$_3$.
