Phase separation dependent active motion of Janus lipid vesicles

While conventional designs have extensively exploited the use of hard colloids, the advancement of cell-inspired architectures represents a pivotal path towards realizing self-regulating and highly functional artificial microswimmers. In this work, we fabricate and actuate Janus lipid vesicles demonstrating reconfigurable motion under an AC electric field. The giant unilamellar vesicles (GUVs) undergo spontaneous phase separation at room temperature leading to Janus-like GUVs with two distinct lipid phases. We report self-propulsion of the Janus GUVs via induced charge electroosmosis, in between parallel electrodes. Remarkably, the fluid nature of the lipid membrane affected by the electric field leads to asymmetry-symmetry transient states resulting in run-and-tumble events supported by structure domain analysis. We characterise an enhanced rotational diffusivity associated with tumble events, decoupled from thermal reorientation. Lastly, we identify cargo-release capabilities and a variety of shape-encoded dynamic modes in these vesicles. This cell-inspired architecture provides an alternative route for creating motile artificial cells and programmable microswimmers. △ Less

MesoGraph: Automatic Profiling of Malignant Mesothelioma Subtypes from Histological Images

In this work, we develop a novel dual-task Graph Neural Network (GNN) architecture with ranking loss to learn a model capable of scoring regions of tissue down to cellular resolution. This allows quantitative profiling of a tumor sample according to the aggregate sarcomatoid association score of all the cells in the sample. The proposed approach uses only core-level labels and frames the prediction task as a dual multiple instance learning (MIL) problem. Tissue is represented by a cell graph with both cell-level morphological and regional features. We use an external multi-centric test set from Mesobank, on which we demonstrate the predictive performance of our model. We validate our model predictions through an analysis of the typical morphological features of cells according to their predicted score, finding that some of the morphological differences identified by our model match known differences used by pathologists. We further show that the model score is predictive of patient survival with a hazard ratio of 2.30. GeneNet VR: Interactive visualization of large-scale biological networks using a standalone headset

However, the high interconnectivity, and high dimensionality of the data often results in information overload, making it hard to interpret the results. To address the information overload problem, existing solutions typically either use data reduction, red… ▽ More Visualizations are an essential part of biomedical analysis result interpretation. Often, interactive networks are used to visualize the data. However, the high interconnectivity, and high dimensionality of the data often results in information overload, making it hard to interpret the results. To address the information overload problem, existing solutions typically either use data reduction, reduced interactivity, or expensive hardware. We propose using the affordable Oculus Quest Virtual Reality (VR) headset for interactive visualization of large-scale biological networks. We present the design and implementation of our solution, GeneNet VR, and we evaluate its scalability and usability using large gene-to-gene interaction networks. We achieve the 72 FPS required by the Oculus performance guidelines for the largest of our networks (2693 genes) using both a GPU and the Oculus Quest standalone. We found from our interviews with biomedical researchers that GeneNet VR is innovative, interesting, and easy to use for novice VR users. We believe affordable hardware like the Oculus Quest has a big potential for biological data analysis. Learning to Weight for Text Classification

In tasks characterized by the presence of training data (such as text classification) it seems logical that the term weighting function should take into accou… ▽ More In information retrieval (IR) and related tasks, term weighting approaches typically consider the frequency of the term in the document and in the collection in order to compute a score reflecting the importance of the term for the document. In tasks characterized by the presence of training data (such as text classification) it seems logical that the term weighting function should take into account the distribution (as estimated from training data) of the term across the classes of interest. Although `supervised term weighting' approaches that use this intuition have been described before, they have failed to show consistent improvements. In this article we analyse the possible reasons for this failure, and call consolidated assumptions into question. Following this criticism we propose a novel supervised term weighting approach that, instead of relying on any predefined formula, learns a term weighting function optimised on the training set of interest; we dub this approach \emph{Learning to Weight} (LTW). The experiments that we run on several well-known benchmarks, and using different learning methods, show that our method outperforms previous term weighting approaches in text classification. △ Less

A Recurrent Neural Network for Sentiment Quantification

Abstract: Quantification is a supervised learning task that consists in predicting, given a set of classes C and a set D of unlabelled items, the prevalence (or relative frequency) p(c|D) of each class c in C. Quantification can in principle be solved by classifying all the unlabelled items and counting how many of them have been attributed to each class. Quantification can in principle be solved by classifying all the unlabelled items and counting how many of them have been attributed to each class. However, this "classify and count" approach has been shown to yield suboptimal quantification accuracy; this has established quantification as a task of its own, and given rise to a number of methods specifically devised for it. We propose a recurrent neural network architecture for quantification (that we call QuaNet) that observes the classification predictions to learn higher-order "quantification embeddings", which are then refined by incorporating quantification predictions of simple classify-and-count-like methods. JaTeCS an open-source JAva TExt Categorization System

As JaTeCS is focused on text as the main inpu… ▽ More JaTeCS is an open source Java library that supports research on automatic text categorization and other related problems, such as ordinal regression and quantification, which are of special interest in opinion mining applications. It covers all the steps of an experimental activity, from reading the corpus to the evaluation of the experimental results. As JaTeCS is focused on text as the main input data, it provides the user with many text-dedicated tools, e.g.: data readers for many formats, including the most commonly used text corpora and lexical resources, natural language processing tools, multi-language support, methods for feature selection and weighting, the implementation of many machine learning algorithms as well as wrappers for well-known external software (e.g., SVM_light) which enable their full control from code. JaTeCS support its expansion by abstracting through interfaces many of the typical tools and procedures used in text processing tasks. The library also provides a number of "template" implementations of typical experimental setups (e.g., train-test, k-fold validation, grid-search optimization, randomized runs) which enable fast realization of experiments just by connecting the templates with data readers, learning algorithms and evaluation measures. △ Less

Picture It In Your Mind: Generating High Level Visual Representations From Textual Descriptions

We choose to implement the actual search process as a similarity search in a visual feature space, by learning to translate a textual query into a visual representation. Searching in the visual feature space has the advantage that any update to the translation model does not require to reprocess the, typically huge, image collection on which the search is performed. We propose Text2Vis, a neural network that generates a visual representation, in the visual feature space of the fc6-fc7 layers of ImageNet, from a short descriptive text. Text2Vis optimizes two loss functions, using a stochastic loss-selection method. A visual-focused loss is aimed at learning the actual text-to-visual feature map**, while a text-focused loss is aimed at modeling the higher-level semantic concepts expressed in language and countering the overfit on non-relevant visual components of the visual loss. The uncertainties in each of the of top-antitop decay channels have been reduced. The new Tevatron average for the mass of the top quark based on about 1/fb of data per experiment is 170.9+-1.8GeV/c^2. Performance of the CDF Calorimeter Simulation in Tevatron Run II

Top Quark Mass Measurements at CDF

The analyses focus on the semi-leptonic decay mode with one or two identified bottom quarks. The Template Method reconstructs the invariant mass of the top quark in each event. The Multivariate Template… ▽ More Recent measurements of the mass of the top quark are presented using 162 pb-1 of data of ppbar collisions at sqrt(s)=1.96 TeV collected by the CDF detector at the Tevatron collider during Run II. The analyses focus on the semi-leptonic decay mode with one or two identified bottom quarks. The Template Method reconstructs the invariant mass of the top quark in each event. The Multivariate Template Method enhances this approach by adding information on the event topology. The Dynamical Likelihood Method discriminates between possible mass values using top quark decay observables and attempts to use the maximum amount of information on top quarks provided by the Standard Model. All three methods produce similar results. The Dynamical Likelihood Method yields a top quark mass of 177.8+-4.5/5.0(stat)+-6.2(sys)GeV/c^2. △ Less

Determinations of alpha_S at sqrt{s}= 14 to 44 GeV using Resummed Calculations

The results are sigma_L/sigma_tot = 0.067 +/- 0.013, sigma_T/sigma_tot = 0.933 -/+ 0.013 where total errors are given and the results are exactly anti-correlated. Using the next-to-leading order QCD prediction for the longitudinal cross-section, the value alpha_S(36.6 GeV) = 0.150 +/- 0.025 of the strong coupling constant is obtained in agreement with the world average value of alpha_S evolved to an energy scale of 36.6 GeV. △ Less

Tests of Power Corrections for Event Shapes in e+e- Annihilation

A Measurement of the QCD Colour Factors using Event Shape Distributions at sqrt(s)=14 GeV to 189 GeV

Abstract: Measurements of the QCD colour factors C_A and C_F and of the number of active quark flavours n_f in the process e+e- -> hadrons at high energy are presented. They are based on fits of O(alpha_S**2)+NLLA QCD calculations to distributions of the event shape observables 1-T, C, B_T and B_W measured at centre-of-mass energies from 14 GeV to 189 GeV. Hadronisation effects are approximated with power… ▽ More Measurements of the QCD colour factors C_A and C_F and of the number of active quark flavours n_f in the process e+e- -> hadrons at high energy are presented. Our results for individually measured quantities are n_f = 5.64 +- 1.35, C_A = 2.88 +- 0.27 and C_F = 1.45 +- 0.27 in good agreement with QCD based on the SU(3) symmetry group where n_f=5 for the energies considered here, C_A=3 and C_F=4/3. From simultaneous fits of C_A and C_F we find C_A = 2.84 +- 0.24 and C_F = 1.29 +- 0.18, which is also in good agreement with the QCD expectation. △ Less

Using revised calculations of the power corrections for the jet broadening variables, improved consistency of the individual fit results is obtained. C-Parameter and Jet Broadening at PETRA Energies

Abstract: e^+e^- annihilation data recorded by the JADE detector at PETRA were used to measure the C-parameter for the first time at \sqrt{s}= 35 and 44 GeV. We combined the results on α_s with those of our previous study of differential 2-jet rate, thrust, and heavy jet mass, obtaining α_s(35 GeV) = 0.1448 +0.0117 -0.0070 and α_s(44 GeV) = 0.1392 +0.0105 -0.0074. Moreover power corrections to the mean values of the observables mentioned above were investigated considering the Milan factor and the improved prediction for the jet broadening observables. Our study, which considered e^+e^- data of five event shape observables between \sqrt{s}= 14 and 183 GeV, yielded α_s(M_{Z^0})=0.1177 +0.0035 -0.0034. △ Less

The results, α_s(22 GeV) = 0.161 ^{+0.016}_{-0.011}, α_s(35 GeV) = 0.143 ^{+0.011}_{-0.007}, α_s(44 GeV) = 0.137 ^{+0.010}_{-0.007}, are in agreement with previous combined results of PETRA albeit with smaller uncertainties. Together with corresponding data from LEP, the energy dependence of alpha_s is significantly tested and is found to be in good agreement with the QCD expectation. Similarly, mean values of the observables were compared to analytic QCD predictions where hadronisation effects are absorbed in calculable power corrections. △ Less
