We introduce cellanneal, a python-based software for deconvolving bulk RNA sequencing data. cellanneal relies on the optimization of Spearman's rank correlation coefficient between experimental and computational mixture gene expression vectors using simulated annealing. cellanneal can be used as a python package or via a command line interface, but importantly also provides a simple graphical user interface which is distributed as a single executable file for user convenience. Electron beam ion traps (EBIT) are ideal tools for both production and study of highly charged ions (HCI). In order to reduce their construction, maintenance, and operation costs we have developed a novel, compact, room-temperature design, the Heidelberg Compact EBIT (HC-EBIT). Four already commissioned devices operate at the strongest fields (up to 0.86 T) reported for such EBITs using permanent magnets, run electron beam currents up to 80 mA and energies up to 10 keV. They demonstrate HCI production, trap**, and extraction of pulsed Ar$^{16+}$ bunches and continuous 100 pA ion beams of highly charged Xe up to charge state 29+, already with a 4 mA, 2 keV electron beam. Moreover, HC-EBITs offer large solid-angle ports and thus high photon count rates, e. g., in x-ray spectroscopy of dielectronic recombination in HCIs up to Fe$^{24+}$, achieving an electron-energy resolving power of $E/ΔE > 1500$ at 5 keV. Besides traditional on-axis electron guns, we have also implemented a novel off-axis gun for laser, synchrotron, and free-electron laser applications, offering clear optical access along the trap axis. We report on its first operation at a synchrotron radiation facility demonstrating resonant photoexcitation of highly charged oxygen.

Germinal centres are anatomically defined lymphoid organ structures that mediate B cell affinity maturation and affect the quality of humoral immune responses. Mathematical models based on differential equations or agent-based simulations have been widely used to deepen our understanding of the cellular and molecular processes characterizing these complex dynamic systems. Along with experimental studies, these tools have provided insights into the spatio-temporal behavior of B cells in germinal center reactions and the mechanisms underlying their clonal selection and cellular differentiation. More recently, mathematical models have been used to define key parameters that influence the quality of humoral vaccine responses such as vaccine composition and vaccination schedule. Here, we review current mathematical and computational models of the GC response, highlight interesting model features and discuss how they helped to improve our understanding of B cell responses specifically in immunization settings.

We present a combined experimental and theoretical study of the evolution of the Fermi surface of the anomalous superconductor Pb$_{1-x}$Tl$_x$Te as a function of thallium concentration, drawing on a combination of magnetotransport measurements (Shubnikov de Haas oscillations and Hall coefficient), Angle Resolved Photoemission Spectroscopy (ARPES), and density functional theory (DFT) calculations of the electronic structure. Our results indicate that for Tl concentrations beyond a critical value the Fermi energy coincides with resonant impurity states in Pb$_{1-x}$Tl$_x$Te, and we rule out the presence of an additional valence band maximum at the Fermi energy. Through comparison to non-superconducting Pb$_{1-x}$Na$_x$Te we argue that the presence of these states at the Fermi energy provides the pairing interaction and thus also the anomalously high temperature superconductivity in this material.

Cooling oxygen-deficient strontium titanate to liquid-helium temperature leads to a decrease in its electrical resistivity by several orders of magnitude. The temperature dependence of resistivity follows a rough T$^{3}$ behavior before becoming T$^{2}$ in the low-temperature limit, as expected in a Fermi liquid. Here, we show that the roughly cubic resistivity above 100K corresponds to a regime where the quasi-particle mean-free-path is shorter than the electron wave-length and the interatomic distance. These criteria define the Mott-Ioffe-Regel limit. Exceeding this limit is the hallmark of strange metallicity, which occurs in strontium titanate well below room temperature, in contrast to other perovskytes. We argue that the T$^{3}$-resistivity cannot be accounted for by electron-phonon scattering à la Bloch-Gruneisen and consider an alternative scheme based on Landauer transmission between individual dopants hosting large polarons. We find a scaling relationship between the carrier mobility, the electric permittivity and the frequency of transverse optical soft mode in this temperature range. Providing an account of this observation emerges as a challenge to theory.
