Segmentation of the bronchovascular bundle within the lung parenchyma is a key step for the proper analysis and planning of many pulmonary diseases. It might also be considered the preprocessing step when the goal is to segment the nodules from the lung parenchyma. We propose a segmentation pipeline for the bronchovascular bundle based on the Computed Tomography images, returning either binary or labelled masks of vessels and bronchi situated in the lung parenchyma. The method consists of two modules, modeling of the bronchial tree and vessels. The core revolves around a similar pipeline, the determination of the initial perimeter by the GMM method, skeletonization, and hierarchical analysis of the created graph. We tested our method on both low-dose CT and standard-dose CT, with various pathologies, reconstructed with various slice thicknesses, and acquired from various machines. We conclude that the method is invariant with respect to the origin and parameters of the CT series. Our pipeline is best suited for studies with healthy patients, patients with lung nodules, and patients with emphysema.

Charm balance function in relativistic heavy-ion collisions

We calculate the balance function for charm in relativistic heavy-ion collisions. The distribution of pairs of charm-anticharm quarks produced in hard processes in the early stages of the nucleus-nucleus collision evolves in the dense fireball formed in the collision. The evolution of the dense matter is described using a relativistic viscous hydrodynamic model and the quark diffusion with a Langevin equation. The evolution of the charm quark balance function from the formation of the charm-anticharm pair up to the freeze-out traces the partial thermalization of the heavy quarks in the dense matter. For the balance function in azimuthal angle we reproduce the collimation effect due to the transverse flow. The evolution in rapidity shows the thermalization of the longitudinal velocity of the quark in the fluid. We provide predictions for the one and two-dimensional balance functions for $D^0$-$\bar{D^0}$ mesons produced in ultarelativistic Pb+Pb collisions at $\sqrt{s_{NN}}=5.02$ TeV. The shape of the charm balance function in relative rapidity is sensitive to the rescattering of heavy quarks in the early stages of the collision, while the shape of the balance function in azimuthal angle is sensitive to the rescattering in the latter stages.

The correlation between the mean transverse momentum and the harmonic flow coefficients is an observable which is of great interest; it is sensitive to shape fluctuations in the initial state of a relativistic nuclear collision. The measurement of that correlation coefficient in central collisions allows one to infer about the intrinsic deformation of the colliding nuclei. We propose to study the momentum dependent covariance and correlation coefficient between the mean transverse momentum and the harmonic flow in a given transverse momentum bin. Two possible constructions of such observables are provided and predictions are obtained from a viscous hydrodynamic model. We find that such momentum dependent correlation coefficients between the mean transverse momentum and the harmonic flow show a strong and nontrivial momentum dependence. We also explore the effects of granularity (nucleon width) in the initial state, the nuclear deformation, and the shear viscosity on this momentum dependent correlation coefficient. The shape of the momentum dependence of the correlation coefficient for the triangular flow is found to be sensitive to the size of small scale fluctuations in the initial state. On the other hand, the shape of the momentum dependence of the covariance between the mean transverse momentum and the harmonic flow coefficients is found to be sensitive to the value of the shear viscosity and to the granularity of the initial state.

These effects have been measured in experiments and observed in numerical simulations in hydrodynamic models. We present a simple random model of flow decorrelation in pseudorapidity. Analytical expressions for the flow factorization breaking coefficients for flow vectors, flow vector magnitudes, and flow angles are derived. The model explains the relations between different factorization breaking coefficients found in experimental data and model simulations. In particular, it is found that the flow angle decorrelation constitutes about one half of the total flow vector decorrelation.

Flow fluctuations in ultra-relativistic heavy-ion collision can be probed by studying the momentum dependent correlations or the factorization-breaking coefficients between flow harmonics in separate kinematic bins (transverse momentum or pseudorapidity). We study such factorization-breaking coefficients for collisions of deformed U+U nuclei to see the effect of the nuclear deformation on momentum dependent coefficients. We also study momentum dependent mixed-flow correlations for the isobar collision system : Ru+Ru and Zr+Zr, which have the same mass number but different nuclear structure, thus providing the ideal scenario to study nuclear deformation effect on such observables. We use the TRENTO + MUSIC model for simulations and event-by-event analysis of those observables. We find that these momentum dependent correlation coefficients are not only excellent candidates to probe the fluctuation in heavy-ion collision, but also show significant sensitivity to the nuclear deformation.

The effect of this pre-equilibrium stage on final observables derived from transverse momenta of emitted particles is small. The kinetic equations in the relaxation time approximation for a non-boost invariant system are solved. The asymmetry of the flow with respect to the reaction plane at different rapidities is found to be very sensitive to the degree of non-equilibrium in the evolution. This suggests that the rapidity odd directed flow could be studied to identify the occurrence of non-equilibrium effects and to estimate the asymmetry of the pressure between the longitudinal and transverse directions in the collision.

We study correlations between harmonic flow vectors squared measured at different transverse momenta. One of the flow harmonics squared is taken at a fixed transverse momentum and correlated to the momentum averaged harmonic flow squared of the same order. Such four particle correlators, dependent on transverse momentum, have been recently measured experimentally. Factorization coefficients based on the ratio of such four-particle correlators allow the independent measurement of the flow vector and flow magnitude factorization breaking coefficient. Moreover, the correlation of the angles of flow harmonics as a function of transverse momentum can be extracted. Results are compared to preliminary data of the ALICE Collaboration. We also present predictions for the momentum dependent factorization breaking coefficient between mixed flow harmonics. The correlators with squares of mixed harmonics can serve as a way to independently measure the flow vector, flow magnitude, and flow angle correlations, and could be used to gain additional information on the fluctuating initial state and the dynamics in heavy-ion collisions.

In this talk we discuss several interesting aspects of collective flow in small systems in reference to planned future experiments. First, we bring in the novel possibility of exploring elliptic flow with heavy nuclei collisions on polarized deuteron targets, accessible in AFTER@LHC program after Long Shutdown 3. Then we pass to the Glauber model predictions for the presently considered ${}^{16}{\rm O}-{}^{16}{\rm O}$ program and RHIC and the LHC. Finally, we turn to our previous proposal concerning specific flow signatures of intrinsic correlations (such as the supposed $α$ clusterization) in the structure of light nuclei in collisions with heavy nuclei. In particular, ${}^{12}{\rm C}$--heavy nucleus ultrarelativistic reactions would provide insight into the ground-state ${}^{12}{\rm C}$ structure, complementary to the traditional nuclear structure features.

We present ver. 3 of GLISSANDO, a versatile Monte-Carlo generator for Glauber-like models of the initial stages of ultra-relativistic heavy-ion collisions. The present version incorporates the wounded quark model, which is phenomenologically successful in reproducing multiplicities of particle production at RHIC and the LHC. Within this model, one can study the nucleon substructure fluctuation effects, recently explored in p-A collisions. In addition, the code includes the possibility of investigating collisions of light nuclei, such as $^{3}$He and $^{3}$H, or the $α$-clustered $^{7,9}$Be, $^{12}$C, and $^{16}$O, where the deformation of the intrinsic wave function influences the transverse shape of the initial state. The current version, being down-compatible, retains the functionality of the previous releases, such as incorporation of various variants of Glauber-like models, a smooth $NN$ inelasticity profile in the impact parameter obtained from a parametrization of experimental data, fluctuating strength of the entropy deposition, or realistic nuclear distributions of heavy nuclei with deformation. The code can provide output in the format containing the event-by-event source location, which may be further used in modeling the intermediate evolution phase, e.g., with hydrodynamics or transport models. The interface is simplified, such that in the control input file the user may supply only the very basic information, such as the collision energy, the mass numbers of the colliding nuclei, and the model type. GLISSANDO 3 is integrated with the CERN ROOT platform. The package includes numerous illustrative and useful ROOT scripts to compute and plot various results.

Elliptic flow in ultra-relativistic collisions with polarized deuterons

Predictions are made for elliptic flow in collisions of polarized deuterons with a heavy nucleus. It is shown that the eccentricity of the initial fireball, evaluated with respect to the deuteron polarization axis perpendicular to the beam direction, has a substantial magnitude for collisions of highest multiplicity. Within the Glauber approach we obtain $\sim 7\%$ for the deuteron states with spin projection 0, and $\sim -3 \%$ for spin projection $\pm 1$. We propose to measure the elliptic flow coefficient as the second order harmonic coefficient in the azimuthal distribution of produced charged hadrons with respect to the fixed polarization axis. Collective expansion yields a value of the order of $1\%$ for this quantity, as compared to zero in the absence of polarization and/or collectivity. Such a vivid rotational symmetry breaking could be measured with the current experimental accuracy of the relativistic heavy-ion experiments. The effect has a fundamental significance for understanding the nature of dynamics in small systems, as its experimental confirmation would prove the presence of the shape-flow transmutation mechanism, typical of hydrodynamic expansion or rescattering in the later stages of the fireball evolution.

The effect can be seen in experiment measuring factorization breaking coefficients for the square of the harmonic flow vector at two transverse momenta. The hydrodynamic model predicts that the decorrelation of the flow magnitudes is about one half of the decorrelation of the overall flow (combining flow angle and flow magnitude decorrelations). These results are consistent with the principal component analysis of correlators of flow vectors squared.

Using a hydrodynamic model with Glauber Monte Carlo initial conditions we show that the flow angle decorrelation strongly depends on the flow magnitude in the event. We propose observables to measure this effect in experiment.

Rapidity-odd directed flow in heavy ion collisions can originate from two very distinct sources in the collision dynamics i. an initial tilt of the fireball in the reaction plane that generates directed flow of the constituents independent of their charges, and ii. the Lorentz force due to the strong primordial electromagnetic field that drives the flow in opposite directions for constituents carrying unlike sign charges. We study the directed flow of open charm mesons $D^0$ and $\overline{D^0}$ in the presence of both these sources of directed flow. The drag from the tilted matter dominates over the Lorentz force resulting in same sign flow for both $D^0$ and $\overline{D^0}$, albeit of different magnitudes. Their average directed flow is about ten times larger than their difference. This charge splitting in the directed flow is a sensitive probe of the electrical conductivity of the produced medium. We further study their beam energy dependence; while the average directed flow shows a decreasing trend, the charge splitting remains flat from $\sqrt{s_{NN}}=60$ GeV to $5$ TeV.

The drag of heavy quarks from the asymmetrically distributed thermalized matter generates a large directed flow for heavy flavor mesons. We predict a very large rapidity odd directed flow of $D$ mesons in non-central Au-Au collisions at $\sqrt{s_{NN}}=200$ GeV, $several$ $times$ $larger$ than for charged particles. A possible experimental observation of a large directed flow for heavy flavor mesons would represent an almost direct probe of the 3-dimensional distribution of matter in heavy-ion collisions.

We investigate pseudorapidity correlations of the average transverse flow of particles emitted in relativistic heavy-ion collisions. We employ 3+1 dimensional viscous relativistic hydrodynamics with initial conditions from the quark Glauber Monte Carlo model to confront the recent measurements on the pseudorapidity correlations of the transverse momentum fluctuations in Pb+Pb collisions at $\sqrt{s_{NN}}=2760$GeV. We find good agreement between the model predictions and data. Further, we study two other observables build with the covariance of the average transverse momentum in different rapidity bins. These observables have better stability under various systematics, thus allowing for a robust comparison between data and model. The transverse flow-transverse flow correlation coefficient is directly related to correlations of the underlying collective flow at different pseudorapidities. The 3-bin measure of $p_T$ factorization breaking in pseudorapidity gives an estimate of possible decorrelation of the average transverse flow in the longitudinal direction.

We analyze the phenomenon of size-flow transmutation in ultrarelativistic nuclear collisions in a model where the initial size fluctuations are driven by the wounded quarks and the collectivity is provided by viscous hydrodynamics. It is found that the model properly reproduces the data for the transverse momentum fluctuations measured for Pb+Pb collisions at 2.76TeV by the ALICE Collaboration. The agreement holds for a remarkably wide range of centralities, from 0-5% up to 70-80%, and displays a departure from a simple scaling with $(dN_{\rm ch}/dη)^{1/2}$ in the form seen in the data. The overall agreement in the model with wounded quarks is significantly better than with nucleon participants. This feature joins the previously-found wounded quark multiplicity scaling in the argumentation in favor of subnucleonic degrees of freedom in the early dynamics. We also examine in detail the correlations between measures of the initial size and final average transverse momentum of hadrons. Predictions are made for the transverse momentum fluctuations in p+Pb collisions at 5.02TeV.

We explore predictions of the wounded quark model for particle production and properties of the initial state formed in ultrarelativistic heavy-ion collisions. The approach is applied uniformly to A+A collisions in a wide collision energy range, as well as for p+A and p+p collisions at the CERN Large Hadron Collider (LHC). We find that generically the predictions from wounded quarks for such features as eccentricities or initial sizes are close (within 15\%) to predictions of the wounded nucleon model with an amended binary component. A larger difference is found for the size in p+Pb system, where the wounded quark model yields a smaller (more compact) initial fireball than the standard wounded nucleon model. The inclusion of subnucleonic degrees of freedom allows us to analyze p+p collisions in an analogous way, with predictions that can be used in further collective evolution. The approximate linear dependence of particle production in A+A collisions on the number of wounded quarks, as found in previous studies, makes the approach based on wounded quarks natural. Importantly, at the LHC energies we find approximate uniformity in particle production from wounded quarks, where at a given collision energy per nucleon pair similar production of initial entropy per source is needed to explain the particle production from p+p collisions up to A+A collisions. We also discuss the sensitivity of the wounded quark model predictions to distribution of quarks in nucleons, distribution of nucleons in nuclei, and to the quark-quark inelasticity profile in the impact parameter. In our procedure, the quark-quark inelasticity profile is chosen in such a way that the experiment-based parametrization of the proton-proton inelasticity profile is properly reproduced. The parameters of the overlaid multiplicity distribution is fixed from p+p and p+Pb data.

A number of further effects is discussed, such as smearing of the pseudorapidity distributions or resonance decays. Our results reproduce qualitatively and semiquantitatively the basic features of the recent measurements at the LHC.

Two-particle pseudorapidity correlations of hadrons produced in Pb+Pb collisions at 2.76 TeV at the CERN Large Hadron Collider are analyzed in the framework of a model based on viscous 3+1-dimensional hydrodynamics with the Glauber initial condition. Based on our results, we argue that the correlation from resonance decays, formed at a late stage of the evolution, produce significant effects. In particular, their contribution to the event averages of the coefficients of the expansion in the Legendre basis explain 60-70% of the experimental values. We have proposed an accurate way to compute these <a_n a_m> coefficients, independent of the binning in pseudorapidity, and tested a double expansion of the two-particle correlation function in the azimuth and pseudorapidity, which allows us to investigate the pseudorapidity correlations between harmonics of the collective flow. In our model, these quantities are also dominated by non-flow effects from the resonance decays. Finally, our method can be used to compute higher-order cumulants for the expansion in orthonormal polynomials which offers a suitable way of eliminating the non-flow effects from the correlation analyses.

The decorrelation of the orientation of the event-plane angles in the initial state of relativistic Pb-Pb and p-Pb collisions, the "torque effect," is studied in a model of entropy deposition in the longitudinal direction involving fluctuations of the longitudinal source profile on large scales. The radiation from a single wounded nucleon is asymmetric in space-time rapidity. It is assumed that the extent in rapidity of the region of deposited entropy is random. Fluctuations in the deposition of entropy from each source increase the event-plane decorrelation: for Pb-Pb collisions they improve the description of the data, while for p-Pb collisions the mechanism is absolutely essential to generate any sizable decorrelation. We also show that the experimental data for rank-four flow may be explained via folding of the elliptic flow. The results suggest the existence of long range fluctuations in the space-time distribution of entropy in the initial stages of relativistic nuclear collisions.

We analyze correlations between the event-plane angles in different intervals of pseudorapidity within the 3+1-dimensional viscous hydrodynamics with the Glauber-model initial conditions. As predicted earlier, the fluctuations in the particle production mechanism in the earliest stage, together with asymmetry of the emission profiles in pseudorapidity from the forward- and backward going wounded nucleons, lead to the torque effect, namely, decorrelation of the event-plane angles in distant pseudorapidity bins. We use two- or three-bin measures of correlation functions to quantify the effect, with the latter compared to the recent data from the CMS collaboration. We find a sizable torque effect, with magnitude larger at RHIC than at the LHC.

We also make predictions for the pionic interferometric radii, which decrease with the transverse momentum of the pion pair. All features found hint on collectivity of the dynamics of the system formed in 3He-Au collisions, with hydrodynamics leading to quantitative agreement with the up-to-now released data.

We investigate ultrarelativistic collisions of the 12C nucleus with heavy targets and show that the harmonic flow measures based on ratios of cumulant moments are particularly suited to study the intrinsic deformation of the 12C wave function. That way one can probe the expected alpha clusterization in the ground state, which leads to large initial triangularity in the shape of the fireball in the transverse plane. We show that the clusterization effect results in very characteristic behavior of the ratios of the cumulant moments as functions of the number of participant nucleons, both for the elliptic and triangular deformations. Thus the experimental event-by-event studies of harmonic flow in ultrarelativistic light-heavy collisions may offer a new window to look at the ground-state structure of light nuclei.

At ultra-relativistic energies, such as those obtained at the LHC, significant production of pions, kaons and protons enables femtoscopic measurements for these particles. In particular the dependence of system size on pair momentum and particle type is interpreted as evidence for strong collective flow. Such phenomena are naturally modeled by hydrodynamics. We present calculations within the 3+1D hydrodynamic model coupled to statistical hadronization code THERMINATOR 2, corresponding to Pb--Pb collisions at $\sqrt{s_{\rm NN}}=$2.76 TeV. We obtain femtoscopic radii for pions, kaons, and protons, as a function of pair transverse momentum and collision centrality. We find that an approximate universal scaling of radii with pair transverse mass and final state event multiplicity is observed, and discuss the consequences for the interpretation of experimental measurements.

The triangular flow in ultrarelativistic $^3$He-Au collisions at RHIC energies is enhanced due to the triangular arrangement of the nucleon configurations in $^3$He. We study the fireball eccentricities in the Glauber Monte Carlo model and find that since the configurations of the projectile $^3$He are elongated triangles, the created fireball has a large ellipticity and a smaller triangularity. The dependence of the triangularity on centrality is weak, so it cannot be extracted from the centrality dependence of the triangular flow $v_3$, as it is dominated by the centrality dependence of the hydrodynamic response. We propose to look at the centrality dependence of the ratio $v_n\{4\}/v_n\{2\}$, where the uncertainties from the hydrodynamic response cancel, and show that the basic signature of the geometry-driven collective flow is the raise of the ratio $v_3\{4\}/v_3\{2\}$ with the number of participant nucleons for centralities less than 10%.
