We introduce a new, simplified model of proteins, which we call protein metastructure. The metastructure of a protein carries information about its secondary structure and $β$-strand conformations. Furthermore, protein metastructure allows us to associate an object called a fatgraph to a protein, and a fatgraph in turn gives rise to a topological surface. It becomes thus possible to study the topological invariants associated to a protein. We discuss the correspondence between protein metastructures and fatgraphs, and how one can compute topological invariants, such as genus and the number of boundary components, from fatgraphs. We then describe an algorithm for generating likely candidate metastructures using the information obtained from topology of protein fatgraphs. This algorithm is further developed to predict $β$-sheet topology of proteins, with a possibility to combine it with an existing algorithm. We demonstrate the algorithm on the data from PDB, and improve the performance of and existing algorithm by combining with it.

An effective model for protein structures is important for the study of protein geometry, which, to a large extent, determine the functions of proteins. There are a number of approaches for modelling; one might focus on the conformation of the backbone or H-bonds, and the model may be based on the geometry or the topology of the structure in focus. We focus on the topology of H-bonds in proteins, and explore the link between the topology and the geometry of protein structures. More specifically, we take inspiration from CASP Evaluation of Model Accuracy and investigate the extent to which structural similarities, via GDT_TS, can be estimated from the topology of H-bonds. We report on two experiments; one where we attempt to mimic the computation of GDT_TS based solely on the topology of H-bonds, and the other where we perform linear regression where the independent variables are various scores computed from the topology of H-bonds. We achieved an average $Δ\text{GDT}$ of 6.45 with 54.5% of predictions inside 2 $Δ\mathrm{GDT}$ for the first method, and an average $Δ\mathrm{GDT}$ of 4.41 with 72.7% of predictions inside 2 $Δ\mathrm{GDT}$ for the second method.

H-bonds are known to play an important role in the folding of proteins into three-dimensional structures, which in turn determine their diverse functions. The conformations around H-bonds are important, in that they can be non-local along the backbone and are therefore not captured by the methods such as Ramachandran plots. We study the relationship between the geometry of H-bonds in proteins, expressed as a spatial rotation between the two bonded peptide units, and their topology, expressed as a subgraph of the protein fatgraph. We describe two experiments to predict H-bond rotations from their corresponding subgraphs. The first method is based on sequence alignment between sequences of the signed lengths of H-bonds measured along the backbone. The second method is based on finding an exact match between the descriptions of subgraphs around H-bonds. We find that 88.14% of the predictions lie inside the ball, centred around the true rotation, occupying just 1% of the volume of the rotation space SO(3).

We show that the resulting asymptotic series is Borel resummable and we provide formulae for the resulting resurgent function, which allows us to give formulae for the Stokes coefficients. A number of classical functions are obtained by applying such meromorphic transforms to elementary functions, of which, the Faddeev quantum dilogarithm, the Euler gamma function, the Riemann zeta function, the Gauss hypergeometric function and the Airy function are excellent examples of our general theory.

On the Kontsevich geometry of the combinatorial Teichmüller space

For bordered surfaces S, we develop a complete parallel between the geometry of the combinatorial Teichmüller space $T_S^{comb}$ equipped with Kontsevich symplectic form $ω_K$, and then the usual Weil-Petersson geometry of Teichmüller space $T_S$. The basis for this is an identification of $T_S^{comb}$ with a space of measured foliations with transverse boundary conditions. We equip $T_S^{comb}$ with an analog of the Fenchel-Nielsen coordinates (defined similarly as Dehn-Thurston coordinates) and show they are Darboux for $ω_K$ (analog of Wolpert formula). We then set up the geometric recursion of Andersen-Borot-Orantin to produce map** class group invariants functions on $T_S^{comb}$ whose integration with respect to Kontsevich volume form satisfy topological recursion. Further we establish an analog of Mirzakhani-McShane identities, and provide applications to the study of the enumeration of multicurves with respect to combinatorial lengths and Masur-Veech volumes. The formalism allows us to provide uniform and completely geometric proofs of Witten's conjecture/Kontsevich theorem and Norbury's topological recursion for lattice point count in the combinatorial moduli space, parallel to Mirzakhani's proof of her recursion for Weil-Petersson volumes. We strengthen results of Mondello and Do on the convergence of hyperbolic geometry to combinatorial geometry along the rescaling flow, allowing us to flow systematically natural constructions on the usual Teichmüller space to their combinatorial analogue, such as a new derivation of the piecewise linear structure of $T_S^{comb}$ originally obtained in the work of Penner, as the limit under the flow of the smooth structure of $T_S$.

We study the Masur-Veech volumes $MV_{g,n}$ of the principal stratum of the moduli space of quadratic differentials of unit area on curves of genus $g$ with $n$ punctures. We show that the volumes $MV_{g,n}$ are the constant terms of a family of polynomials in $n$ variables governed by the topological recursion/Virasoro constraints. This is equivalent to a formula giving these polynomials as a sum over stable graphs, and retrieves a result of \cite{Delecroix} proved by combinatorial arguments. Our method is different: it relies on the geometric recursion and its application to statistics of hyperbolic lengths of multicurves developed in \cite{GRpaper}. We also obtain an expression of the area Siegel--Veech constants in terms of hyperbolic geometry. The topological recursion allows numerical computations of Masur--Veech volumes, and thus of area Siegel--Veech constants, for low $g$ and $n$, which leads us to propose conjectural formulas for low $g$ but all $n$. We also relate our polynomials to the asymptotic counting of square-tiled surfaces with large boundaries.

We explore extensions to $\operatorname{SL}(n,\mathbb{C})$-Chern-Simons theory of some results obtained for $\operatorname{SU}(n)$-Chern-Simons theory via the asymptotic properties of the Hitchin connection and its relation to Toeplitz operators developed previously by the first named author. We define a formal Hitchin-Witten connection for the imaginary part $s$ of the quantum parameter $t = k+is$ and investigate the existence of a formal trivialisation. After reducing the problem to a recursive system of differential equations, we identify a cohomological obstruction to the existence of a solution. We explicitly find one for the first step, in the specific case of an operator of order $0$, and show in general the vanishing of a weakened version of the obstruction. We also find a solution of the whole recursion in the case of a surface of genus $1$.

In this paper we engage in a general study of the asymptotic expansion of the Witten-Reshetikhin-Turaev invariants of map** tori of surface map** class group elements. We use the geometric construction of the Witten-Reshetikhin-Turaev TQFT via the geometric quantization of moduli spaces of flat connections on surfaces. We identify assumptions on the map** class group elements that allow us to provide a full asymptotic expansion. In particular, we show that our results apply to all pseudo-Anosov map** classes on a punctured torus and show by example that our assumptions on the map** class group elements are strictly weaker than hitherto successfully considered assumptions in this context. The proof of our main theorem relies on our new results regarding asymptotic expansions of oscillatory integrals, which allows us to go significantly beyond the standard transversely cut out assumption on the fixed point set. This makes use of Picard-Lefschetz theory for Laplace integrals.

We provide a Geometric Quantisation formulation of the AJ-conjecture for the Teichmüller TQFT, and we prove it in detail in the case of the knot complements of $4_{1}$ and $5_2$. The conjecture states that the level-$N$ Andersen-Kashaev invariant, $J^{(\mathrm{b},N)}_{M,K}$, is annihilated by the non-homogeneous $\hat{A}$-polynomial, evaluated at appropriate $q$-commutative operators. We obtained the latter via Geometric Quantisation on the moduli space of flat $\operatorname{SL}(2,\mathbb{C})$-connections on a genus-$1$ surface, by considering the holonomy functions associated to a meridian and longitude. The construction depends on a parameter $σ$ in the Teichmüller space in a way measured by the Hitchin-Witten connection, but we show that the resulting quantum operators are covariantly constant. Their action on $J^{(\mathrm{b},N)}_{M,K}$ is then defined via a trivialisation of the Hitchin-Witten connection and the Weil-Gel'Fand-Zak transform.

We propose a general theory for constructing functorial assignments $Σ\longmapsto Ω_Σ \in E(Σ)$ for a large class of functors $E$ from a certain category of bordered surfaces to a suitable target category of topological vector spaces. The construction proceeds by successive excisions of homotopy classes of embedded pairs of pants, and thus by induction on the Euler characteristic. We provide sufficient conditions to guarantee the infinite sums appearing in this construction converge. In particular, we can generate map** class group invariant vectors $Ω_Σ \in E(Σ)$. The initial data for the recursion encode the cases when $Σ$ is a pair of pants or a torus with one boundary, as well as the "recursion kernels" used for glueing. We give this construction the name of Geometric Recursion. As a first application, we demonstrate that our formalism produce a large class of measurable functions on the moduli space of bordered Riemann surfaces. Under certain conditions, the functions produced by the geometric recursion can be integrated with respect to the Weil--Petersson measure on moduli spaces with fixed boundary lengths, and we show that the integrals satisfy a topological recursion generalizing the one of Eynard and Orantin. We establish a generalization of Mirzakhani--McShane identities, namely that multiplicative statistics of hyperbolic lengths of multicurves can be computed by the geometric recursion. As a corollary, we show that the systole function can be obtained from the geometric recursion. The theory has however a wider scope than functions on Teichmüller space, which will be explored in subsequent papers; one expects that many functorial objects in low-dimensional geometry could be constructed by variants of this geometric recursion.

Kontsevich and Soibelman reformulated and slightly generalised the topological recursion of math-ph/0702045, seeing it as a quantization of certain quadratic Lagrangians in $T^*V$ for some vector space $V$. KS topological recursion is a procedure which takes as initial data a quantum Airy structure -- a family of at most quadratic differential operators on $V$ satisfying some axioms -- and gives as outcome a formal series of functions in $V$ (the partition function) simultaneously annihilated by these operators. Finding and classifying quantum Airy structures modulo gauge group action, is by itself an interesting problem which we study here. We provide some elementary, Lie-algebraic tools to address this problem, and give some elements of classification for ${\rm dim}\,V = 2$. We also describe four more interesting classes of quantum Airy structures, coming from respectively Frobenius algebras (here we retrieve the 2d TQFT partition function as a special case), non-commutative Frobenius algebras, loop spaces of Frobenius algebras and a $\mathbb{Z}_{2}$-invariant version of the latter. This $\mathbb{Z}_{2}$-invariant version in the case of a semi-simple Frobenius algebra corresponds to the topological recursion of math-ph/0702045.

We also describe how this theory is related with quantum Chern--Simons Theory at level $N$ with gauge group $\rm{PSL}(2,\mathbb{C})$.

Specifically we calculate the knot invariant for the complement of the knot $6_1$ both in the original [AK1] and the new formulation of the Teichmüller TQFT [AK2] for the one-vertex H-triangulation of $(S^3,6_1)$. We show that the two formulations give equivalent answers. Furthermore we apply a formal stationary phase analysis and arrive at the Andersen- Kashaev volume conjecture as stated in [AK1, Conj. 1]. Furthermore we calculate the first examples of knot complements in the new formulation showing that the new formulation is equivalent to the original one in all the special cases considered. Finally, we provide an explicit isomorphism between the Teichmüller TQFT representation of the map** class group of a once punctured torus and a representation of this map** class group on the space of Schwartz class functions on the real line.

In this paper we construct a Hitchin connection in a setting, which significantly generalizes the setting covered by the first author previously, which in turn was a generalisation of the moduli space case covered by Hitchin in his original work on the Hitchin connection. In fact, our construction provides a Hitchin connection, which is a partial connection on the space of all compatible complex structures on an arbitrary, but fixed prequantizable symplectic manifold, which satisfies a certain Fano type condition. The subspace of the tangent space to the space of compatible complex structures on which the constructed Hitchin connection is defined, is in fact of finite co-dimension, if the symplectic manifold is compact. In a number of examples, including flat symplectic space, symplectic tori and moduli spaces of flat connections for a compact Lie group, we prove that our Hitchin connection is defined in a neighbourhood of the natural families of complex structures compatible with the given symplectic form, which these spaces admits.

We further establish a Verlinde formula for the quantization of parabolic Higgs bundle moduli spaces and stacks. Finally, we prove that these dimensions form a one-parameter family of $1+1$-dimensional TQFT, uniquely classified by the complex Verlinde algebra, which is a one-parameter family of Frobenius algebras. We construct this one-parameter family of Frobenius algebras as a deformation of the classical Verlinde algebra for $G$.

In this paper we provide two ways of constructing complex coordinates on the moduli space of pairs of a Riemann surface and a stable holomorphic vector bundle centred around any such pair. We use the explicit relation between genus filtrated $s$-loop means of the Gaussian matrix model and terms of the genus expansion of the Kontsevich--Penner matrix model (KPMM), which is the generating function for volumes of discretized (open) moduli spaces $M_{g,s}^{disc}$ (discrete volumes), to express Gaussian means in all genera as polynomials in special times weighted by ancestor invariants of an underlying cohomological field theory. We translate topological recursion of the Gaussian model into recurrent relations for coefficients of this expansion proving their integrality and positivity. As an application, we find the coefficients in the first subleading order for ${\mathcal M}_{g,1}$ for all $g$ in three ways: by using the refined Harer--Zagier recursion, by exploiting the Givental-type decomposition of KPMM, and by an explicit diagram counting.

We show that the intersection of the Chern class with the $ψ$-classes in $\bar{\mathcal{M}}_{g,n}$ is computed by the topological recursion of \cite{EOFg}, for a local spectral curve that we describe. In particular, we show how the Verlinde formula for the dimensions $D_{\vecλ}(\mathbfΣ_{g,n}) = \dim \mathcal{V}_{\vecλ}(\mathbfΣ_{g,n})$ is retrieved from the topological recursion. We analyze the consequences of our result on two examples: modular functors associated to a finite group $G$ (for which $D_{\vecλ}(\mathbfΣ_{g,n})$ enumerates certain $G$-principle bundles over a genus $g$ surface with $n$ boundary conditions specified by $\vecλ$), and the modular functor obtained from Wess-Zumino-Witten conformal field theory associated to a simple, simply-connected Lie group $G$ (for which $\mathcal{V}_{\vecλ}(\mathbfΣ_{g,n})$ is the Verlinde bundle).

We prove combinatorially the explicit relation between genus filtrated $s$-loop means of the Gaussian matrix model and terms of the genus expansion of the Kontsevich--Penner matrix model (KPMM). The latter is the generating function for volumes of discretized (open) moduli spaces $M_{g,s}^{\mathrm{disc}}$ given by $N_{g,s}(P_1,\dots,P_s)$ for $(P_1,\dots,P_s)\in{\mathbb Z}_+^s$. This generating function therefore enjoys the topological recursion, and we prove that it is simultaneously the generating function for ancestor invariants of a cohomological field theory thus enjoying the Givental decomposition. We use another Givental-type decomposition obtained for this model by the second authors in 1995 in terms of special times related to the discretisation of moduli spaces thus representing its asymptotic expansion terms (and therefore those of the Gaussian means) as finite sums over graphs weighted by lower-order monomials in times thus giving another proof of (quasi)polynomiality of the discrete volumes. As an application, we find the coefficients in the first subleading order for ${\mathcal M}_{g,1}$ in two ways: using the refined Harer--Zagier recursion and by exploiting the above Givental-type transformation. We put forward the conjecture that the above graph expansions can be used for probing the reduction structure of the Delgne--Mumford compactification $\overline{\mathcal M}_{g,s}$ of moduli spaces of punctured Riemann surfaces.

We establish a necessary and sufficient condition that guarantees the existence of a formal connection, and we describe the space of formal connections for a family as an affine space modelled by the derivations of the star products. In the cases where all elements of the LCA $A$ are divisible by 2 and it has a subgroup $B$ whose Pontryagin dual is isomorphic to $A/B$, this TQFT has an alternative formulation in terms of the space of sections of a line bundle over $(A/B)^{2}$. We apply this to the LCA $\mathbb{R}\times \mathbb{Z}/N\mathbb{Z}$ and obtain a TQFT, which we show is Quantum Chern-Simons theory at level $N$ for the complex gauge group $SL(2,\mathbb{C})$ by the use of geometric quantization.

Two types of connected chord diagrams with chord endpoints lying in a collection of ordered and oriented real segments are considered here: the real segments may contain additional bivalent vertices in one model but not in the other. In the former case, we record in a generating function the number of fatgraph boundary cycles containing a fixed number of bivalent vertices while in the latter, we instead record the number of boundary cycles of each fixed length. Second order, non-linear, algebraic partial differential equations are derived which are satisfied by these generating functions in each case giving efficient enumerative schemes. Moreover, these generating functions provide multi-parameter families of solutions to the KP hierarchy. For each model, there is furthermore a non-orientable analog, and each such model likewise has its own associated differential equation. The enumerative problems we solve are interpreted in terms of certain polygon gluings. As specific applications, we discuss models of several interacting RNA molecules. We also study a matrix integral which computes numbers of chord diagrams in both orientable and non-orientable cases in the model with bivalent vertices, and the large-N limit is computed using techniques of free probability.

These numbers are encoded in the free energy of the hermitian matrix model with potential V(x)=x^2/2-stx/(1-tx), where s and t are respective generating parameters for the number of RNA molecules and hydrogen bonds in a given complex. The free energies of this matrix model are computed using the so-called topological recursion, which is a powerful new formalism arising from random matrix theory. These numbers of RNA complexes also have profound meaning in mathematics: they provide the number of chord diagrams of fixed genus with specified numbers of backbones and chords as well as the number of cells in Riemann's moduli spaces for bordered surfaces of fixed topological type.

Map** class group invariant unitarity of the Hitchin connection over Teichmüller space

Abstract:
We provide a geometric construction of the unitary structure which is projectively preserved by the Hitchin connection. We analyze the asymptotic behavior of it and we establish that it is uniformly in the level equivalent to the Hermitian structure induced by the L2 inner product on smooth sections.

In particular, we obtain directly a proof of a version of Witten's asymptotic expansion conjecture for these 3-manifolds. We further prove the growth rate conjecture for these 3-manifolds in the $\mathrm{SU}(2)$ case, where we also allow the 3-manifolds to contain certain knots. In this case we also discuss trace $-2$ homeomorphisms, obtaining -- in combination with Jeffrey's results -- a proof of the asymptotic expansion conjecture for all torus bundles.

For the one-cut solution, the partition function, correlators and free energies are convergent for small t and all s as a perturbation of the Gaussian potential, which arises for st=0. This perturbation is computed using the formalism of the topological recursion. The corresponding enumeration of chord diagrams gives at once the number of RNA complexes of a given topology as well as the number of cells in Riemann's moduli spaces for bordered surfaces. The free energies are computed here in principle for all genera and explicitly for genera less than four.

The topological filtration of interacting RNA complexes is studied and the role is analyzed of certain diagrams called irreducible shadows, which form suitable building blocks for more general structures. We prove that for two interacting RNAs, called interaction structures, there exist for fixed genus only finitely many irreducible shadows. This implies that for fixed genus there are only finitely many classes of interaction structures. In particular the simplest case of genus zero already provides the formalism for certain types of structures that occur in nature and are not covered by other filtrations. This case of genus zero interaction structures is already of practical interest, is studied here in detail and found to be expressed by a multiple context-free grammar extending the usual one for RNA secondary structures. We show that in $O(n^6)$ time and $O(n^4)$ space complexity, this grammar for genus zero interaction structures provides not only minimum free energy solutions but also the complete partition function and base pairing probabilities.

We identify the leading order term of the asymptotic expansion of the Witten-Reshetikhin-Turaev invariants for finite order map** tori with classical invariants for all simple and simply-connected compact Lie groups. The square root of the Reidemeister torsion is used as a density on the moduli space of flat connections and the leading order term is identified with the integral over this moduli space of this density weighted by a certain phase for each component of the moduli space. We also identify this phase in terms of classical invariants such as Chern-Simons invariants, eta invariants, spectral flow and the rho invariant. As a result, we show agreement with the semiclassical approximation as predicted by the method of stationary phase.

In this paper we provide a review of asymptotic results of Toeplitz operators and their applications in TQFT. To do this we review the differential geometric construction of the Hitchin connection on a prequantizable compact symplectic manifold. We use asymptotic results relating the Hitchin connec- tion and Toeplitz operators, to, in the special case of the moduli space of flat SU(n)-connections on a surface, prove asymptotic faithfulness of the SU(n) quantum representations of the map** class group. We then go on to re- view formal Hitchin connections and formal trivializations of these. We discuss how these fit together to produce a Berezin-Toeplitz star product, which is independent of the complex structure. Finally we give explicit examples of all the above objects in the case of the abelian moduli space. We furthermore discuss an approach to curve operators in the TQFT associated to abelian Chern-Simons theory.

We formulate the Asymptotic Expansion Conjecture for the Witten-Reshetikhin-Turaev quantum invariants of closed oriented three manifolds. For finite order map** tori, we study these quantum invariants via the geometric gauge theory approach to the corresponding quantum representations and prove, using a version of the Lefschetz-Riemann-Roch Theorem due to Baum, Fulton, MacPherson and Quart, that the quantum invariants can be expressed as a sum over the components of the moduli space of flat connections on the map** torus. Moreover, we show that the term corresponding to a component is a polynomial in the level $k$, weighted by a complex phase, which is $k$ times the Chern-Simons invariant corresponding to the component. We express the coefficients of these polynomials in terms of cohomological pairings on the fixed point set of the moduli space of flat connections on the surface. We explicitly describe the fixed point set in terms of moduli spaces of the quotient orbifold Riemann surface and for the smooth components we express the aforementioned coefficients in terms of the known generators of the cohomology ring. We provide an explicit formula in terms of the Seifert invariants of the map** torus for the contributions from each of the smooth components. We further establish that the Asymptotic Expansion Conjecture and the Growth Rate Conjecture for these finite order map** tori.

Taking the intervals to lie in the real axis with the induced orientation and the chords to lie in the upper half plane canonically determines a corresponding fatgraph which has some associated genus $g\geq 0$, and we consider the natural generating function ${\bf C}_g^{[2]}(z)=\sum_{n\geq 0} {\bf c}^{[2]}_g(n)z^n$ for the number ${\bf c}^{[2]}_g(n)$ of distinct such chord diagrams of fixed genus $g\geq 0$ with a given number $n\geq 0$ of chords. We prove here the surprising fact that ${\bf C}^{[2]}_g(z)=z^{2g+1} R_g^{[2]}(z)/(1-4z)^{3g+2} $ is a rational function, for $g\geq 0$, where the polynomial $R^{[2]}_g(z)$ with degree at most $g$ has integer coefficients and satisfies $R_g^{[2]}({1\over 4})\neq 0$. Earlier work had already determined that the analogous generating function ${\bf C}_g(z)=z^{2g}R_g(z)/(1-4z)^{3g-{1\over 2}}$ for chords attached to a single interval is algebraic, for $g\geq 1$, where the polynomial $R_g(z)$ with degree at most $g-1$ has integer coefficients and satisfies $R_g(1/4)\neq 0$ in analogy to the generating function ${\bf C}_0(z)$ for the Catalan numbers. The new results here on ${\bf C}_g^{[2]}(z)$ rely on this earlier work, and indeed, we find that $R_g^{[2]}(z)=R_{g+1}(z) -z\sum_{g_1=1}^g R_{g_1}(z) R_{g+1-g_1}(z)$, for $g\geq 1$.
